Evidence from paleontology, archaeology and population genetics support that modern humans originated in Africa. While the out-of-Africa event and subsequent colonization of all continents are well documented, human history in Africa at that time and before is less studied. Some current-day hunter-gatherer populations trace most of their genetic lineages to populations who inhabited Sub-Saharan Africa until the arrival of farming. They are informative about human history before and after the arrival of farming. I studied high-coverage genomes from two such groups, the Khoe-San from Southern Africa and the rainforest hunter-gatherers from Central Africa. I generated a total of 74 genomes, significantly increasing the number of genomes from Sub-Saharan African hunter-gatherers. I compared several versions of a commonly used pipeline for high-coverage genomes and showed that using standard ascertained reference datasets has no significant impact on variant calling in populations from Sub-Saharan Africa. Using the full genome information, I described the genetic diversity in the Khoe-San and in the rainforest hunter-gatherers and showed that gene flow from agropastoralist groups increased the Khoe-San genetic diversity. I also detected a signal of population size decline in the Khoe-San around the time of the out-of-Africa event, and I evaluated the power of the method to detect bottlenecks by applying it to simulated data. I investigated the history of modern humans in Africa by estimating divergence times between populations and applying an Approximate Bayesian Computation analysis. We confirmed that the earliest divergence event was between the Khoe-San ancestral lineage and the rest of modern humans, ~250-350 kya. I also showed that the possibility of high gene flow should be incorporated in models of human evolution. I furthermore examined SNP array data for two BaTwa populations from Zambia and showed that 20-30% of their autosomal diversity is hunter-gatherer-like. The estimated times for the admixture between a presumably local hunter-gatherer population and incoming agropastoralist groups are consistent with archaeological records. In this thesis, I investigated questions related to human history in Sub-Saharan Africa, from the emergence of modern humans ~300 kya to recent events related to the expansion of farming. INTRODUCTION African examples of hunter-gatherer societies have been paramount in world ethnography (Lee, 1979, 1984; Marshall, 1976; Turnbull, 1962; Woodburn, 1968). African ethnographic cases have also provided useful ethnographic analogy for archaeologists working in many places and time periods (Shott, 1992). Recip- rocally, African archaeologists have sought to provide an ethnographic view of ancient people, focusing on site occupations, settlement patterns, economic activ- ity, and intergroup relationships, at least since the late 1960s (Clark, 1970, p. 80). The effort to excavate “hunter-gatherers” is complicated by the oft-cited poor fit between ethnographic case studies and known archaeological patterns (Parking- ton, 1984; see also Kuhn and Stiner, 2001; Price and Brown, 1985).     1 The Middle to Later Stone Age transition at Panga ya Saidi, in the tropical coastal forest of 2 eastern Africa 3 4 Abstract 5 The Middle to Later Stone Age transition is a critical period of human behavioral change that 6 has been variously argued to pertain to the emergence of modern cognition, substantial 7 population growth, and major dispersals of Homo sapiens within and beyond Africa. 8 However, there is little consensus about when the transition occurred, the geographic 9 patterning of its emergence, or even how it is manifested in stone tool technology that is used 10 to define it. Here we examine a long sequence of lithic technological change at the cave site 11 of Panga ya Saidi, Kenya, that spans the Middle and Later Stone Age and includes human 12 occupations in each of the last five Marine Isotope Stages. In addition to the stone artifact 13 technology, Panga ya Saidi preserves osseous and shell artifacts enabling broader 14 considerations of the covariation between different spheres of material culture. Several 15 environmental proxies contextualize the artifactual record of human behavior at Panga ya 16 Saidi. We compare technological change between the Middle and Later Stone Age to on-site 17 paleoenvironmental manifestations of wider climatic fluctuations in the Late Pleistocene. The 18 principal distinguishing feature of Middle from Later Stone Age technology at Panga ya Saidi 19 is the preference for fine-grained stone, coupled with the creation of small flakes 20 (miniaturization). Our review of the Middle to Later Stone Age transition elsewhere in 21 eastern Africa and across the continent suggests that this broader distinction between the two 22 periods is in fact widespread.

Here we report genome-wide DNA data from four children—two of whom were buried approximately 8,000 years ago and two 3,000 years ago—from Shum Laka (Cameroon), one of the earliest known archaeological sites within the probable homeland of the Bantu language group1–11. One individual carried the deeply divergent Y chromosome haplogroup A00, which today is found almost exclusively in the same region12,13. However, the genome-wide ancestry profles of all four individuals are most similar to those of present-day hunter-gatherers from western Central Africa, which implies that populations in western Cameroon today—as well as speakers of Bantu languages from across the continent—are not descended substantially from the population represented by these four people.
