Marquette University, 2015 Anaerobic digestion (AD), the conversion of complex organic matter to methane, occurs through a series of reactions mediated by different guilds of microorganisms. AD process imbalances, such as organic overload or high organic loading rates (OLR), can result in the accumulation of volatile fatty acids (VFA) e.g., propionate, which must be degraded to maintain stable reactor function. VFAs are metabolized by syntrophic fatty-acid degrading bacteria (SFAB) in association with methanogenic archaea (collectively, syntrophic microbial communities, SMC). Despite their indispensable role in AD, little is known about the ecology of SFAB, especially under stressed conditions. To facilitate ecological studies, four quantitative PCR assays, targeting propionate- and butyrate-degraders were developed, and applied to a variety of methanogenic environments. The highest SFAB abundance was observed in propionate enrichment cultures and anaerobic reactors.

Roller Life history tradeoffs are of great interest to biologists because they are central to biodiversity theory and have the power to explain the outcomes of competition. One particular tradeoff has been a frequent target of study, the relationship between rapid and efficient reproduction. Researchers have pursued evidence for the existence of this tradeoff in many study systems and the literature surrounding this topic is extensive. While theoretical studies have indicated that a rate-efficiency tradeoff should play an important role in the evolution of bacterial populations, experiments have frequently found conflicting evidence for its existence and influence on bacterial evolution. In this dissertation I explore the physiological and ecological conditions favoring rapid and efficient bacterial growth. Microbial ecologists have long observed that the richness of cultivation medium leads to the growth of different types of bacteria. Copiotrophic bacteria have a higher relative fitness under conditions of resource abundance, while oligotrophic bacteria are favored when resources are scarce. The central topic of my dissertation research is to explore if copiotrophic bacteria employ rapid growth life history tactics and if oligotrophic bacteria employ efficient growth life history tactics. It has been noted that rapidly growing bacteria tend to possess multiple copies of the ribosomal RNA operon (rrn) in their genomes, while oligotrophic bacteria typically encode few rrn copies.

In this study, the Published: xx xx xxxx effect of a multi-strain probiotic and antibiotics on the growth and health of broilers was studied. Equal numbers of broilers received on a daily basis either a multi-strain probiotic or a combination of sulphadiazine, colistin and trimethoprim, whereas the control group received standard feed. The villi of immature broilers (19 days old) administered antibiotics had a larger surface area and their lymphocyte and basophil counts were higher compared to broilers from the probiotic and control groups. The cecal microbiomes of mature broilers (29 days old) that received probiotics had higher levels of Enterobacteriaceae, but lower numbers of Clostridiales, Brucellaceae, Synergistaceae, Erysipelotrichaceae and Coriobacteriaceae compared to the antibiotic-treated group. A decline in the bioluminescence of Listeria monocytogenes observed for broilers on probiotics suggested that the probiotic may be used to control bacterial infections. No significant differences in total red blood cell, haemoglobin and haematocrit content, and mean values for corpuscular volume, corpuscular haemoglobin and corpuscular haemoglobin numbers were recorded amongst broilers from the different treatment groups. This study provides valuable information on the health and performance of broilers when administered probiotics and antibiotics as additives.

    NOVEL ANAEROBIC THERMOPHILIC BACTERIA; INTRASPECIES HETEROGENEITY AND BIOGEOGRAPHY OF THERMOANAEROBACTER ISOLATES FROM THE KAMCHATKA PENINSULA, RUSSIAN FAR EAST by ISAAC DAVID WAGNER (Under the Direction of Juergen Wiegel) ABSTRACT Thermophilic anaerobic prokaryotes are of interest from basic and applied scientific perspectives. Novel anaerobic thermophilic taxa are herein described are Caldanaerovirga acetigignens gen. nov., sp. nov.; and Thermoanaerobacter uzonensis sp. nov. Novel taxa descriptions co-authored were: Thermosediminibacter oceani gen. nov., sp. nov and Thermosediminibacter litoriperuensis sp. nov; Caldicoprobacter oshimai gen. nov., sp. nov. More than 220 anaerobic thermophilic isolates were obtained from samples collected from 11 geothermal springs within the Uzon Caldera, Geyser Valley, and Mutnovsky Volcano regions of the Kamchatka Peninsula, Russian Far East. Most strains were phylogenetically related to Thermoanaerobacter uzonensis JW/IW010T, while some were phylogenetically related to Thermoanaerobacter siderophilus SR4T. Eight protein coding genes, gyrB, lepA, leuS, pyrG, recA, recG, rplB, and rpoB, were amplified and sequenced from these isolates to describe and elucidate the intraspecies heterogeneity, α- and β-diversity patterns, and the spatial and physicochemical correlations to the observed genetic variation. All protein coding genes within the T. uzonensis isolates were found to be polymorphic, although the type (i.e., synonymous/ nonsynonymous substitutions) and quantity of the variation differed between gene sequence sets. The most applicable species concept for T. uzonensis must consider metapopulation/ subpopulation dynamics and acknowledge that physiological characteristics (e.g., sporulation) likely influences the flux of genetic information between subpopulations. Spatial variation in the distribution of T. uzonensis isolates was observed. Evaluation of T. uzonensis α-diversity revealed a range of genetic variation within a single geothermal spring.
