Because of the importance of microbial Olea europaea phyllosphere to plant health, this work evaluated the effect of cultivar on endophytic and epiphytic fungal Colletotrichum acutatum communities by studying their diversity in olives of two cultivars with different susceptibilities to anthracnose. Endophytes The biocontrol potency of native isolates against Colletotrichum acutatum, the main causal agent of this disease, Epiphytes was further evaluated using the dual-culture method. Fungal community of both cultivars encompassed a Cultivar effect complex species consortium including phytopathogens and antagonists. Host genotype was important in shaping Biocontrol endophytic but not epiphytic fungal communities, although some host-specific fungal genera were found within epiphytic community. Epiphytic and endophytic fungal communities also differed in size and in composition in olives of both cultivars, probably due to differences in physical and chemical nature of the two habitats. Fungal tested were able to inhibited C. acutatum growth (inhibition coefficients up to 30.9), sporulation (from 46 to 86%) and germination (from 21 to 74%), and to caused abnormalities in pathogenic hyphae. This finding could open opportunities to select specific beneficial microbiome by selecting particular cultivar and highlighted the potential use of these fungi in the biocontrol of olive anthracnose.

Introduction: Cladosporium Link (LINK 1816) is one of the largest genera of hyphomycetes, comprising more than 772 names, but also one of the most heterogeneous ones, which is not very surprising since all early circumscriptions and delimitations from similar genera were rather vague and imprecise (FRIES 1832, 1849; SACCARDO 1886; LINDAU 1907, etc.). All kinds of superficially similar cladosporioid fungi, i.e., amero- to phragmosporous dematiaceous hyphomycetes with conidia formed in acropetal chains, were assigned to Cladosporium s. lat., ranging from saprobes to plant pathogens as well as human-pathogenic taxa. DE VRIES (1952) and ELLIS (1971, 1976) maintained broad concepts of Cladosporium . ARX (1983), MORGAN - JONES & JACOBSEN (1988), MCKEMY & MORGAN -JONES (1990), MORGAN -JONES & MCKEMY (1990) and DAVID (1997) discussed the heterogeneity of Cladosporium and contributed towards a more natural circumscription of this genus.

These problems are aptly illustrated in the genus Phoma. This phytopathologically significant fungal genus is currently subdivided into nine sections which are mainly based on a single or just a few morphological characters. However, this subdivision is ambiguous as several of the section-specific characters can occur within a single species. In addition, many teleomorph genera have been linked to Phoma, three of which are recognised here. In this study it is attempted to delineate generic boundaries, and to come to a generic circumscription which is more correct from an evolutionary point of view by means of multilocus sequence typing. Therefore, multiple analyses were conducted utilising sequences obtained from 28S nrDNA (Large Subunit - LSU), 18S nrDNA (Small Subunit - SSU), the Internal Transcribed Spacer regions 1 & 2 and 5.8S nrDNA (ITS), and part of the β-tubulin (TUB) gene region.

Thus, it is crucial to understand the large-scale processes that shape plant pathogen communities. The recent drop in DNA sequencing costs offers, for the first time, the opportunity to study multiple plant pathogens simultaneously in their naturally occurring environment effectively at large scale. In this thesis, my aims were (1) to employ next-generation sequencing (NGS) based metabarcoding for the detection and identification of plant pathogens at the ecosystem scale in New Zealand, (2) to characterise plant pathogen communities, and (3) to determine the environmental drivers of these communities. First, I investigated the suitability of NGS for the detection, identification and quantification of plant pathogens using rust fungi as a model system.

Cladosporiaceae They are proposed and characterized on the basis of their morphology and a molecular phylogenetic analysis using Dothideomycetes DNA sequences from three loci (the ITS region of the rDNA, and partial fragments of the translation elongation fac- phylogeny tor 1-alpha and actin genes). Six of those species belong to the C. cladosporioides species complex, i.e., C. albo­ taxonomy flavescens, C. angulosum, C. anthropophilum, C. crousii, C. flavovirens and C. xantochromaticum, three new species belong to the C. herbarum species complex, i.e., C. floccosum, C. subcinereum and C. tuberosum; and one to the C. sphaerospermum species complex, namely, C. succulentum. Differential morphological features of the new taxa are provided together with molecular barcodes to distinguish them from the currently accepted species of the genus.
