However, bacteria of this genus are isolated from many other habitats, environments, and food products. The taxonomy of this genus is complex when phenotypic identification methods are used because such methods might not correctly identify all the species. On the other hand, molecular methods have proven very reliable, such as using the sequences of concatenated housekeeping genes like gyrB and rpoD or comparing the genomes with the type strains using a genomic index, such as the average nucleotide identity (ANI) or in silico DNA–DNA hybridization (isDDH). So far, 36 species have been described in the genus Aeromonas of which at least 19 are considered emerging pathogens to humans, causing a broad spectrum of infections. Having said that, when classifying 1852 strains that have been reported in various recent clinical cases, 95.4% were identified as only four species: Aeromonas caviae (37.26%), Aeromonas dhakensis (23.49%), Aeromonas veronii (21.54%), and Aeromonas hydrophila (13.07%). -

Agosto 2014 RESUMEN El desarrollo de cultivos en condiciones intensivas conlleva el riesgo de aparición de enfermedades infecciosas, las cuales pued en generar importantes pérdidas económicas; las infecciones causadas por bacterias del género Aeromonas tienen una distribución mundial, particularmente en patologías de peces en numerosos países. En México se ha reportado una prevalencia del 48.77% para este género bacteriano . El objetivo del presente trabajo fue identificar al nivel de especie, aislamientos de Aeromonas spp. utilizando métodos moleculares, conocer el patrón de sensibilidad antimicrobiana a diversos antimicrobianos e identificar genes que codifican para la resistencia antimicrobiana en los aislamientos. Las especies identificadas fueron A. veronii (29.2%), A. bestiarum (20.8%), A. hydrophila (16.7%), A. sobria (10.4%), A. media (8.3%), A. popoffii (6.2%), A. allosaccharophila (2.1%), A. caviae (2.1%), A. salmonicida (2.1%) y “ Aeromonas lusitana” (2.1%), la cual está pendiente su reporte como especie nueva. Se observó una correcta identificación entre métodos bioquímicos y secuenciación de genes housekeeping del 12% (6/50) y del 70% (35/55) entre la identificación por RFLP del gen 16S DNAr y genes que codifican para proteínas esenciales o housekeeping . Se detectó la presencia de patrones atípicos obtenidos por RFLP del gen 16S DNAr los cuales complican la correcta identificación. -

Published and printed by Karolinska University Press Box 200, SE-171 77 Stockholm, Sweden © Mokhlasur Rahman, 2005 ISBN 91-7140-468-6 This work is dedicated TO MY FAMILY ABSTRACT Treated waste effluents with low levels of chemical and microbiological contents are used for domestic, industrial, agricultural and aquacultural purposes worldwide, and it is estimated that one tenth or more of the world’s population consume food produced through irrigation with wastewater. Treated hospital waste effluents may contain pathogenic and drug resistant bacteria, which constitutes the most dangerous single risk factor for dissemination of pathogenic and drug resistant organisms to the environment. This thesis focuses on the possibility of persistence and transmission of pathogenic and drug resistant bacteria like Aeromonas and Enterococcus from wastewater to environment and to humans, especially in relation to a sewage treatment process based on waste water recycling. In one study (Paper I), we have shown that a prevalent ampicillin and ciprofloxacin resistant clonal lineage of Enterococcus faecium in Swedish hospital sewage water may be transmitted from hospital patients to hospital sewage water. Recycling of hospital sewage water may in the second step disseminate the disease-causing organisms to the environment and in the third step to the human food chain. In other studies (Papers III, V), we have investigated the persistence of Aeromonas in a duckweed aquaculture based hospital sewage water treatment plant, where sewage grown duckweed is used as fish food. -

Sequencing data was analyzed and examined by sequencing the corresponding 16s rDNA regions of isolates from different sources. Specific culture media and different biochemical tests primarily confirmed isolates as Aeromonas hydrophila; those were designed and tested following PCR assays and identified by 16S rDNA gene sequence analysis. To automate the method few online and offline computational tools have been used. The method has proven useful for identification of Aeromonas species. Our results emphasize the need to take into account the intragenomic diversity of the 16S rRNA gene. Different software and programme used in this study are freely available online in different website. Aims: To evaluate the relationship between the genomospecies, phenotypic profile and pathogenicity for carp of 37 motile Aeromonas strains. Methods and Results: Aeromonas strains were identified to genomospecies level by the 16S rDNA restriction fragment length polymorphism (RFLP) method and characterized pheno- typically by the API 20E and API Zym systems and by conventional tube or plate methods. 16S rDNA RFLP analysis showed that the strains belonged to five species, Aeromonas bestiarum (5), Aerom. salmonicida (13), Aerom. veronii (11), Aerom. sobria (6) and Aerom. encheleia (2). Most strains of Aerom. bestiarum (80%) and Aerom. salmonicida (85%) could be separated by growth at 4 and 42°C, autoagglutination after boiling, reaction for lipase (C14) and naphthol-AS-BI- phosphohydrolase. All strains of Aerom. veronii corresponded to Aerom. veronii biotype sobria and could be separated from Aerom. sobria by citrate utilization, growth at 37 and 42°C, amygdalin and cellobiose fermentation. All strains of Aerom. bestiarum and most strains of Aerom. -

Abstract Out of the twenty-one A. hydrophila complex isolates obtained during a routine examination of human diarrhoeal faeces, two A. hydrophila subsp. dhakensis isolates (P1097 = CCM 7329 and P1165) were successfully identified by ribotyping. The correct taxonomic position of the A. hydrophila subsp. dhakensis CCM 7329 was verified by cpn60 sequencing (GeneBank accession number HM536193). The remaining A. hydrophila complex isolates were identified as A. hydrophila subsp. hydrophila. The ability of biochemical tests and fatty acid methyl ester analysis to reliably discern both A. hydrophila subsp. dhakensis and A. hydrophila subsp. hydrophila was limited. In contrast to the A. hydrophila subsp. hydrophila, the faecal isolates of A. hydrophila subsp. dhakensis did not produce acid from arbutin. When compared in a two-dimensional plot, the A. hydrophila subsp. dhakensis faecal isolates contained higher amounts of the two minor fatty acids C13:0 and C17:1 ω8c than the A. hydrophila subsp. hydrophila reference strain. This is the first detected occurrence of the less frequent A. -
