Technical Specification for Small RNA sequencing using Next Generation Sequencing (NGS)
• Small RNA to be extracted from FFPE blocks. • Small RNA QC: miRNA QC should be done using both Bioanalyzer and Qubit Fluorometer and QC report should be provided. • Library Preparation: Small RNA libraries should be prepared using RNA library preparation kit. Library QC should be performed and QC report of libraries should be provided. • Sequencing: miRNA sequencing to be performed on Illumina Platform 75X2 bp Paired End Sequencing per sample. Output should be 35-40 million paired end reads per sample. • NGS Standard Analysis for Small RNA: Small RNA raw data QC should be performed. Further analysis to include: • Sequence/read quality, base composition and statistical analysis of sequencing. • Small RNA alignment and annotation (miRNA, siRNA) • Identification and Quantification of known and novel miRNA, detected & differentially expressed miRNA as up-regulated and down-regulated genes. • Significant biological analysis of Gene Ontology and pathways for identified target genes. • Raw data with quality and statistical analysis. • Pairwise comparison of total filtered small RNA reads • Deliverables: • RNA QC report, Library Preparation report, Sequence read report, Fast QC report for the sequencing output, Raw data should be provided in a hard disk, having read-me file with explanation and analysis report. • Number of samples: 60 samples
Terms & Conditions
• The quotations must be according to the two-bid system; technical specifications along with commercial terms and conditions in one envelop and financial quotation containing item wise price for the same mentioned in technical bid in another sealed envelope. • Both envelops should be placed in a bigger envelope which should be sealed and super-scribed. • The bidder should provide proof of in-house NGS facility and Bioinformatics analysis in India and allow scientists to visit for inspection at any stage of project process. • Sequencing and Bioinformatics analysis should be carried out by an experienced person (with publication on the same with his or her credit) and should have a PhD degree in the given subject. • Bioinformatics analysis and post analysis requirements, may change depending on the initial leads, bioinformatics support should be given until manuscript preparation and even to satisfy the reviewers comment (for 3 months after completion of the work and payment also). • Service provider should have standardized Lab and bioinformatics pipeline and should provide free training and support on Lab work and data analysis upon project completion at their facility and help in publication of research paper. • The turnaround time for the project should be less than 90 days. • The service provider should be certified as per ISO standards and any other certification/authorization related to the genomics platforms should be provided and will be considered during bid will be given a preference over others. • Service provider should have demonstrated expertise in Small RNA sequencing for ‘higher eukaryote' as evidenced by publication. Minimum 4-5 reference publication should be provided as a proof of technical capability for Small RNA sequencing project. • If there are discretions between technical bid and financial bid such bid will be disqualified and service provider would not be entertained in the future.

7. THIS TENDER DOCUMENT AND SUBSEQUENT RATE CONTRACT WITH THE APPROVED FIRM IS NON- TRANSFERABLE.
8. The bid document should be paged and a certificate may be provided on the covering letter indicating the number of pages submitted along with the bid.
9. The compliance report of tender specification should invariably be provided failing which the offer will be rejected.
10. The checklist may be furnished properly and page No. may be mentioned against each Serial Number.
11. The Tender forms be clearly filled in ink legibly or type written giving full address of the tenderers. The tenderers should quote in figures as well as in words the rates amount tendered by him/them Alterations/over-writings, unless legibly attested by the tenderer, shall disqualify the tenders. The tenders should be signed by the tenderer himself/themselves or his/their authorized agent on his/their behalf (Authorization may be enclosed, if applicable).
12. THE FORWARDING LETTER/UNDERTAKEN (SCHEDULE’A’) DULY SIGNED SHOULD INVARIABLY BE RETURNED ALONGWITH QUOTATIONS FURNISHED, FAILING WHICH THE TENDER SHALL BE REJECTED.
13. The tenderers should take care that the rates and amounts are written in such a way that interpolation is not possible, no blanks should be left which would otherwise, make the tender redundant.
14. The tender rates should be kept open/valid for a period of one year from the date the tenders are opened.
15. EACH TENDER SHOULD BE ACCOMPANIED WITH AN EMD/BID SECURITY AMOUNTING TO (as indicated in the tender Notice)/- BY WAY OF DEMAND DRAFT/ BANK GUARANTEE DRAWN IN FAVOUR OF “SCHEME CELL, AIIMS”, (PREFERABLY BANK GUARANTEE) FAILING WHICH THE TENDER SHALL NOT BE CONSIDERED FOR ACCEPTANCE AND WILL BE OUTRIGHTLY REJECTED. IN CASE OF BANK GUARANTEE, IT SHALL BE VALID FOR ONE YEAR FROM THE DATE OF OPENING AND THE SAME SHOULD BE FROM ANY SCHEDULED BANK (AS PER THE LIST ENCLOSED). CASH/CHEQUE/FDR IS NOT ACCEPTABLE AT ALL. 16. If the services is not effected on due date, the Director, AIIMS, N. Delhi will have the right to impose penalty as under: A)First extension for one month or part thereof ______@2%. B)Second extension for an additional month or part therof.______@ 3%
17. In case of non supply of Services within the due date, the Director, AIIMS, New Delhi will have the right to impose penalty, as deemed fit, to resort to risk in full or part thereof at his/her discretion, his/her decision shall be final and binding.
18. Any other statutory levy imposed by the Govt. of India from time to time will be authorized extra on demand with adequate proof thereof will be paid extra.
19. Force majeure will be accepted on adequate proof thereof.
20. No payment shall be made for unacceptable services.
21. The Director, AIIMS, reserves the right to cancel/reject full or any part of the tender which do not fulfill the conditions stipulated in the tender.
22. Tenderers submitting tenders would be considered to have considered and accepted all the terms and conditions. No enquiries, verbal or written, shall be entertained in respect of acceptance or rejection of the tender.
23. TENDER MAY BE REJECTED IF THE COPY OF SERVICE TAX REGISTRATION IS NOT FURNISHED.
24. The quantity shown in the tender can be increased or decreased to any extent depending upon the actual requirement.
25. Any action on the part of the tender to influence anybody in the said Institute will be taken as an offence, he will not be allowed to participate in the tender enquiry and their offer will not be considered.
26. THE TENDERERS MUST QUOTE THE BEST SINGLE OPTION AS PER OUR REQUIREMENT. THE OFFERS SUBMITTED AS OPTION-A, OPTION-B OR C WILL NOT BE CONSIDERED AND SUCH OFFERS SUBMITTED IN THE FORM OF MULTIPLE OFFERS WILL BE SUMMERILY REJECTED.
27. The firm quoting for this tender is required to submit a certificate that they have satisfactory service arrangements and fully trained staff available.
28. The tenderer shall furnish a non-blacklisting certificate that the firm has not been blacklisted in the past by any government/Private institution. The tenderer/supplier has to give an affidavit on non-judicial stamp paper of Rs.10/- that there is no vigilance/CBI case pending against the firm/supplier and the firm has not been blacklisted in the past by any Govt. or Private Organization.
29. FALL CLAUSE If, at any time, during the said period, the approved vendor reduce the said prices of such services to any other person/organization/Institution at a price lower than the chargeable, he shall forthwith notify such reduction or sale to the Director, All India Institute of Medical Sciences and the price payable for the services after the date of coming into force of such reduction shall stand correspondingly reduced.
30. PAYMENT SHALL BE MADE WITHIN 30 DAYS FROM THE DATE OF SATISFACTORY REPORT/SERVICES PROVIDED THE APPROVED VENDOR.
31. Payment shall be made through Electronic Clearing System only and the charges shall be deducted from the bill.
