We detected intraspecific variation for possible candidate cpDNA markers in Japanese larch. Background and Objectives: The natural distribution of Japanese larch is limited to the mountainous range in the central part of Honshu Island, Japan, with an isolated northern limit population (Manokami larch). In this study, we determined the phylogenetic position of Manokami larch within Japanese larch, characterized the chloroplast genome of Japanese larch, detected intraspecific variation, and determined candidate cpDNA markers. Materials and Methods: The complete genome sequence was determined for eight individuals, including Manokami larch, in this study.

  • The Anatomy of Spruce Needles '
THE ANATOMY OF SPRUCE NEEDLES ' By HERBERT F. MARCO 2 Junior forester. Northeastern Forest Experiment Station,^ Forest Service, United States Department of Agriculture INTRODUCTION In 1865 Thomas (16) * made a comparative study of the anatomy of conifer leaves and fomid that the structural variations exhibited by the different species warranted taxonomic considération. Since that time leaf anatomy has become a fertile and interesting field of research. Nearly all genera of gymnosperms have received some attention, and the literature on this subject has become voluminous. A detailed review of the literature will not be attempted in this paper, since com- prehensive reviews have already been published by Fulling (6) and Lacassagne (11). FuUing's paper contains in addition an extensive bibliography on conifer leaf anatomy. Most workers in tMs field of research have confined their efforts to the study of the cross sections of needles. This is partly because longitudinal sections are difficult to obtain and partly because they present but little structural variation of value for identification. The workers who have studied both longitudinal and cross sections have restricted their descrii)tions of longitudinal sections either to specific tissues or to a few species of a large number of genera, and the descrip- tions, although comprehensive, leave much to be desired from the standpoint of detailed information and illustration. Domer (S) was perhaps the first to use sketches to augment keys to and descriptions of the native firs and spruces. His diagrammatic sketches portray the shape of the needles in cross section and the position of the resin canals. Durrell (4) went a step further and illustrated his notes on the North American conifers by camera-lucida drawing^ depicting the orientation and arrangement of the various needle tissues in cross section.

  • Fluorescent Band Pattern of Chromosomes in Pseudolarix Amabilis, Pinaceae
© 2015 The Japan Mendel Society Cytologia 80(2): 151–157 Fluorescent Band Pattern of Chromosomes in Pseudolarix amabilis, Pinaceae Masahiro Hizume* Faculty of Education, Ehime University, 3 Bunkyo-cho, Matsuyama, Ehime 790–8577, Japan Received October 27, 2014; accepted November 18, 2014 Summary Pseudolarix amabilis belongs to one of three monotypic genera in Pinaceae. This species had 2n=44 chromosomes in somatic cells and its karyotype was composed of four long submetacentric chromosomes and 40 short telocentric chromosomes that varied gradually in length, supporting previous reports by conventional staining. The chromosomes were stained sequentially with the fluorochromes, chromomycin A3 (CMA) and 4′,6-diamidino-2-phenylindole (DAPI). CMA- bands appeared on 12 chromosomes at near terminal region and proximal region. DAPI-bands appeared at centromeric terminal regions of all 40 telocentric chromosomes. The fluorescent-banded karyotype of this species was compared with those of other Pinaceae genera considering taxonomical treatment and molecular phylogenetic analyses reported. On the basis of the fluorescent-banded karyotype, the relationship between Pseudolarix amabilis and other Pinaceae genera was discussed. Key words Chromomycin, Chromosome, DAPI, Fluorescent banding, Pinaceae, Pseudolarix amabilis. In Pinaceae, 11 genera with about 220 species are distinguished and grow mostly in the Northern Hemisphere (Farjon 1990). Most genera are evergreen trees, and only Larix and Pseudolarix are deciduous. Pinus is the largest genus in species number, and Cathaya, Nothotsuga and Pseudolarix are monotypic genera. The taxonomy of Pinaceae with 11 genera is complicated, having some problems in species or variety level. Several higher taxonomic treatments were reported on the base of anatomy and morphology such as resin canal in the vascular cylinder, seed scale, position of mature cones, male strobili in clusters from a single bud, and molecular characters in base sequences of several DNA regions.

Biodiversity Summary for NRM Regions Species List What is the summary for and where does it come from? This list has been produced by the Department of Sustainability, Environment, Water, Population and Communities (SEWPC) for the Natural Resource Management Spatial Information System. The list was produced using the AustralianAustralian Natural Natural Heritage Heritage Assessment Assessment Tool Tool (ANHAT), which analyses data from a range of plant and animal surveys and collections from across Australia to automatically generate a report for each NRM region. Data sources (Appendix 2) include national and state herbaria, museums, state governments, CSIRO, Birds Australia and a range of surveys conducted by or for DEWHA. For each family of plant and animal covered by ANHAT (Appendix 1), this document gives the number of species in the country and how many of them are found in the region. It also identifies species listed as Vulnerable, Critically Endangered, Endangered or Conservation Dependent under the EPBC Act. A biodiversity summary for this region is also available. For more information please see: www.environment.gov.au/heritage/anhat/index.html Limitations • ANHAT currently contains information on the distribution of over 30,000 Australian taxa. This includes all mammals, birds, reptiles, frogs and fish, 137 families of vascular plants (over 15,000 species) and a range of invertebrate groups. Groups notnot yet yet covered covered in inANHAT ANHAT are notnot included included in in the the list. list. • The data used come from authoritative sources, but they are not perfect. All species names have been confirmed as valid species names, but it is not possible to confirm all species locations.

A study to identify the ophiostomatoid fungi associated with this bark beetle resulted in the isolation of a Ceratocystis sp. from I. schmutzenhoferi, collected from galleries on P. spinulosa. Morphological characteristics and comparisons of DNA sequence data were used to identify this fungus. Based on morphology, the Ceratocystis sp. from Bhutan resembled C. moniliformis and C. moniliformopsis, but was distinct from these species, both in micro-morphological characteristics, growth at different temperatures, as well as in the odour that it produces in culture. Comparisons of DNA sequences for the ITS regions of the rDNA operon, -tubulin and elongation factor 1- genes, confirmed that this fungus represents a taxon distinct from all other species of Ceratocystis.

  • Phylogenetic Diversity and Endemism: Metrics for Identifying Critical Regions of Conifer Conservation in Australia
Annasophie C. Lee Phylogenetic Biodiversity Conservation Metrics Spring 2013 Phylogenetic diversity and endemism: metrics for identifying critical regions of conifer conservation in Australia Annasophie C. Lee ABSTRACT Accurately and sufficiently quantifying biodiversity is integral for conservation. Traditional metrics for measuring biodiversity, species richness (SR) and weighted endemism (WE), do not take into account the evolutionary history of organisms. Phylogenetic diversity (PD) addresses the shortcomings of SR by quantifying the evolutionary connections among the species present in an area. Phylogenetic endemism (PE) addresses the shortcomings of WE and represents the ranges of the branches of the evolutionary tree connecting the species in an area. Australia, with its advanced digitization of spatial reference data is the best model system for quantitative studies of biodiversity at present. I created a phylogeny for the 39 indigenous Australian conifer species using matK and rbcL sequences from GenBank and sequencing the 4 species for which there were no existing data. I used spatial data from Australia’s Virtual Herbarium and removed records of conifers that were not naturally-occurring. I then used Biodiverse v 0.17 to calculate PD, PE and two derived metrics, Relative Phylogenetic Diversity (RPD) and Relative Phylogenetic Endemism (RPE). These metrics identify regions with statistically significantly high or low levels of PD and PE based on randomization tests. The results show that conifer RPD is significantly low on the Northeast coast of Australia, although conifer PD is high in the same region. RPE is significantly high along the Northeast coast, in the same region that RPD is low. Most of these regions are currently encompassed by legally protected Australian Reserves.

Krutovsky1,3,4,5* From 11th International Multiconference “Bioinformatics of Genome Regulation and Structure\Systems Biology” - BGRS\SB- 2018 Novosibirsk, Russia. 20-25 August 2018 Abstract Background: The main objectives of this study were sequencing, assembling, and annotation of chloroplast genome of one of the main Siberian boreal forest tree conifer species Siberian larch (Larix sibirica Ledeb.) and detection of polymorphic genetic markers – microsatellite loci or simple sequence repeats (SSRs) and single nucleotide polymorphisms (SNPs). Results: We used the data of the whole genome sequencing of three Siberian larch trees from different regions - the Urals, Krasnoyarsk, and Khakassia, respectively. Sequence reads were obtained using the Illumina HiSeq2000 in the Laboratory of Forest Genomics at the Genome Research and Education Center of the Siberian Federal University. The assembling was done using the Bowtie2 mapping program and the SPAdes genomic assembler. The genome annotation was performed using the RAST service. We used the GMATo program for the SSRs search, and the Bowtie2 and UGENE programs for the SNPs detection. Length of the assembled chloroplast genome was 122,561 bp, which is similar to 122,474 bp in the closely related European larch (Larix decidua Mill.). As a result of annotation and comparison of the data with the existing data available only for three larch species - L.
