    Uncovering REDD+ readiness in Mexico: Actors, discourses and benefit-sharing PhD Thesis Jovanka Špirić Under the supervision of: Dr. Esteve Corbera (UAB) Dr. Victoria Reyes-García (ICREA-UAB) Dr. Luciana Porter-Bolland (INECOL) PhD Programme in Environmental Science and Technology Institut de Ciència i Tecnologia Ambientals, ICTA Universitat Autònoma de Barcelona, UAB December 2015 Mojoj porodici Abstract Reducing Emissions from Deforestation and forest Degradation, plus conservation, sustainable management of forests and enhancement of forest carbon stocks (REDD+) is an international policy mechanism that seeks to mitigate climate change, while potentially alleviating poverty and contributing towards biodiversity conservation in developing countries. The United Nations Framework Convention on Climate Change (UNFCCC) laid the foundations for REDD+ design and implementation in 2005 and the mechanism’s architecture was finalised in 2015. During that period, parties to the UNFCCC debated and developed procedures and guidelines on REDD+ technical and governance issues, including for example how to guarantee the meaningful participation of all relevant stakeholders and how to respect the rights of indigenous peoples and local communities. In parallel, several developing countries, supported by multilateral and bilateral aid, entered the so-called REDD+ readiness phase and started developing national strategies for implementing REDD+ activities through specific policies and actions. This thesis addresses three main issues of concern for REDD+ scholars and practitioners using Mexico’s readiness process as an example. First, it analyses the design and legitimacy of the institutional arrangements established by the Mexican government to draft the REDD+ national strategy. Second, it identifies the REDD+ discourses mobilised by the actors involved in the country’s REDD+ readiness process and it highlights how such discourses are reflected in national policy documents, thus shedding light on dominant ideas and narratives permeating into the national strategy.

This thesis outlines our work in understanding somatic variant calling, improving the identification of somatic variants from whole genome and whole exome platforms and identification of biomarkers for lung cancer. Integrating somatic variants from whole genome and whole exome platforms poses a challenge as variants identified in the exonic regions of the whole genome platform may not be identified on the whole exome platform and vice-versa. Taking a simple union or intersection of the somatic variants from both platforms would lead to inclusion of many false positives (through union) and exclusion of many true variants (through intersection). We develop the first framework to improve the identification of somatic variants on whole genome and exome platforms using a machine learning approach by combining the results from two popular somatic variant callers. Testing on simulated and real data sets shows that our framework identifies variants more accurately than using only one somatic variant caller or using variants from only one platform.

The first of these is a novel inherited syndrome of neonatal onset inflammatory skin and bowel disease, which is associated in a consanguineous family with homozygous loss-of- function mutations in ADAM17. This thesis describes investigations of the expression and function of ADAM17 – and downstream proteins it regulates – in an individual affected by this disease. This is accompanied by genetic investigations into other individuals suspected of suffering from the same syndrome. The second investigated disease is Tylosis with Oesophageal Cancer (TOC), an inherited cutaneous disease which represents the only known syndrome of familial oesophageal cancer susceptibility. This disease was associated to dominantly inherited mutations in the Rhomboid protein iRHOM2. This work describes investigations of immortalised keratinocyte cell lines and tissues derived from TOC-affected individuals, and illustrates that the pathogenesis of TOC is characterised by increased iRHOM2-dependent activation and activity of ADAM17, and upregulation of the shedding of ADAM17 substrates, particularly in the EGFR ligand family, accompanied by increased desmosome turnover and transglutaminase 1 activity.
