Pawińskiego 5a, 05-106 Warsaw, Poland Abstract: In the early 1990s, when studies of ancient DNA became possible, new perspectives of analyzing archaeological data also developed. Nowadays, because the methodology related to ancient DNA research is well developed, it has been used to reveal several aspects of human history and interaction. Here we review the basic concepts, methodologies, and recent developments in the fi eld of ancient DNA studies with a special refe- rence to the Near East. Th is includes not only human but also animal and bacterial DNA. Key words: archaeogenetics, aDNA, mtDNA, tuberculosis, animal domestication Introduction Human genomes accumulate mutations gradually over time. Th e forces of genetic drift and natural selection either cause these changes to disappear or to become established in the popu- lation. By the end of the 1990s, Amorim (1999) introduced the term “archaeogenetics” in reference to using information regarding genetic diff erences between humans to understand demographic events that took place in the past. Pioneering studies of human genetic diversity date back to 1970s when Cavalli-Sforza published a report on the diversity of European populations based on classic protein mark- ers (see Cavalli-Sforza et al. 1994 for a review). In the mid-eighties, great opportunities for studying human diversity arose with the invention of polymerase chain reaction (PCR). -

Validation of the Asaim Framework and Its Workflows on HMP Mock Community Samples
Validation of the ASaiM framework and its workflows on HMP mock community samples The ASaiM framework and its workflows have been tested and validated on two mock metagenomic data of an artificial community (with 22 known microbial strains). The datasets are available on EBI metagenomics database (project accession number: SRP004311). First we checked that the targeted abundances (based on number of PCR product) from both mock datasets were similar to the effective abundance (by mapping reads on reference genomes). Second, taxonomic and functional results produced by the ASaiM framework have been extensively analyzed and compared to expectations and to results obtained with the EBI metagenomics pipeline (S. Hunter et al. 2014). For these datasets, the ASaiM framework produces accurate and precise taxonomic assignations, different functional results (gene families, pathways, GO slim terms) and results combining taxonomic and functional information. Despite almost 1.4 million of raw metagenomic sequences, these analyses were executed in less than 6h on a commodity computer. Hence, the ASaiM framework and its workflows are proven to be relevant for the analysis of microbiota datasets. 1Data On EBI metagenomics database, two mock community samples for Human Microbiome Project (HMP) are available. Both samples contain a genomic mixture of 22 known microbial strains. Relative abundance of each strain has been targeted using the number of PCR product of their respective 16S sequences (Table 1). In first sample (SRR072232), the targeted 16S copies of the strains vary by up to four orders of magnitude between the strains (Table 1), whereas in second sample (SRR072233) the same 16S copy number is targeted for each strain (Table 1). -

Here we use Archaeogenetics to discuss and explain the rise and spread of haplogroup N from the Great Lakes Region of East Africa to Nigeria and the Senegambia region. The paper uses craniometric and molecular evidence to explain how haplogroup N was probably taken to western Eurasia across the Straits of Gibratar by the Khoisan people who established the Aurignacian culture in Europe. KEY WORDS: Haplogroup N, Africa. ORIGIN AND SPREAD OF HAPLOGROUP N Controversy surrounds the existence of haplogroup N in Africa. Some researchers have suggested that haplogroups N probably originated in Africa [1,2]. Quintana-Murci et al [1] has suggested that haplogroup N probably originated in Ethiopia before the out of Africa migration. Other researchers believe that haplogroup N in Africa is the result of a back migration. The craniofacial and molecular evidence does not support this conclusion. The molecular evidence indicates that haplogroup N is found across Africa from East to West [3]. Archaeogenetics is the use of genetics, archaeology and linguistics to explain and discuss the origin and spread of homo sapiens. Using this methodology we can gain valuable insight into human history and population movements in prehistoric times. In this paper we will examine the spread of haplogroup N from Africa to Eurasia. -

Phylogeny of Selenophosphate synthetases (SPS) Supplementary Material S1 ! SelD in prokaryotes! ! ! SelD gene finding in sequenced prokaryotes! We downloaded a total of 8263 prokaryotic genomes from NCBI (see Supplementary Material S7). We scanned them with the program selenoprofiles (Mariotti 2010, http:// big.crg.cat/services/selenoprofiles) using two SPS-family profiles, one prokaryotic (seld) and one mixed eukaryotic-prokaryotic (SPS). Selenoprofiles removes overlapping predictions from different profiles, keeping only the prediction from the profile that seems closer to the candidate sequence. As expected, the great majority of output predictions in prokaryotic genomes were from the seld profile. We will refer to the prokaryotic SPS/SelD !genes as SelD, following the most common nomenclature in literature.! To be able to inspect results by hand, and also to focus on good-quality genomes, we considered a reduced set of species. We took the prok_reference_genomes.txt list from ftp://ftp.ncbi.nlm.nih.gov/genomes/GENOME_REPORTS/, which NCBI claims to be a "small curated subset of really good and scientifically important prokaryotic genomes". We named this the prokaryotic reference set (223 species - see Supplementary Material S8). We manually curated most of the analysis in this set, while we kept automatized the !analysis on the full set.! We detected SelD proteins in 58 genomes (26.0%) in the prokaryotic reference set (figure 1 in main paper), which become 2805 (33.9%) when considering the prokaryotic full set (figure SM1.1). The difference in proportion between the two sets is due largely to the presence of genomes of very close strains in the full set, which we consider redundant. -

Satzung zum Rettungsdienstbereichsplan des Landkreises Saalekreis für den Teilrettungsdienstbereich Merseburg-Querfurt Auf der Grundlage der §§ 5 Abs. 1 Ziffer 3 und 45 Abs. 2 Ziffer 1 des Kommunalverfassungsgesetzes des Landes Sachsen-Anhalt vom 17.06.2014 (GVBI. LSA 2014 S. 288) i. V. m. § 7 Abs. 2 des Rettungsdienstgesetzes des Landes Sachsen- Anhalt (RettDG LSA) vom 18.12.2012 (GVBI. LSA 2012, S. 624), zuletzt geändert durch Art. 15 des Gesetzes vom 17.06.2014 (GVBI. LSA 2014, S. 288, 341) hat der Kreistag des Landkreises Saalekreis in seiner Sitzung am 13.09.2017 folgende Satzung beschlossen: § 1 Geltungsbereich Der Rettungsdienstbereichsplan enthält die Organisation und Struktur des Rettungsdienstbereiches für den bodengebundenen Rettungsdienst. Der gesamte Rettungsdienstbereich setzt sich aus den beiden Teilrettungsdienstbereichen der ehemaligen Landkreise Saalkreis und Merseburg- Querfurt zusammen. Sie sind in Anlage 1 kartographisch dargestellt und durch die Bereichsgrenze Merseburg-Querfurt voneinander abgegrenzt. 1. Gemäß der Zweckvereinbarung über die ständige Versorgung eines Teiles des Rettungsdienstbereiches Saalekreis durch den Rettungsdienst der Stadt Halle (Saale) (ZV RettD) vom 08.11.2016 (Amtsblatt des Landkreises Saalekreis vom 21.12.2016) wird der Teilrettungsdienstbereich des ehemaligen Landkreises Saalkreis (Nördlicher Saalekreis) durch die Stadt Halle (Saale) versorgt. 2. Der Teilrettungsdienstbereich des ehemaligen Landkreises Merseburg-Querfurt wird durch den Landkreis Saalekreis versorgt. Die Anlage 2.1 zeigt die Isochronen für Rettungstransportwagen (RTW) und die Anlage 2.2 zeigt die Isochronen für Notarzteinsatzfahrzeuge (NEF) für den Teilrettungsdienstbereich Merseburg-Querfurt des Landkreises Saalekreis. Nachfolgend wird der Teilrettungsdienstbereich Merseburg-Querfurt als Rettungsdienstbereich Merseburg-Querfurt bezeichnet. Er ist Gegenstand dieses Rettungsdienstbereichsplanes. § 2 Träger des Rettungsdienstes; Leistungserbringer Träger des Rettungsdienstes - mit Ausnahme der Luftrettung - ist der Landkreis Saalekreis. -
