BMC Evolutionary Biology 2011, 11:262 http://www.biomedcentral.com/1471-2148/11/262 RESEARCH ARTICLE Open Access A close-up view on ITS2 evolution and speciation - a case study in the Ulvophyceae (Chlorophyta, Viridiplantae) Lenka Caisová1,2,3*†, Birger Marin1† and Michael Melkonian1 Abstract Background: The second Internal Transcriber Spacer (ITS2) is a fast evolving part of the nuclear-encoded rRNA operon located between the 5.8S and 28S rRNA genes. Based on crossing experiments it has been proposed that even a single Compensatory Base Change (CBC) in helices 2 and 3 of the ITS2 indicates sexual incompatibility and thus separates biological species. Taxa without any CBC in these ITS2 regions were designated as a ‘CBC clade’. However, in depth comparative analyses of ITS2 secondary structures, ITS2 phylogeny, the origin of CBCs, and their relationship to biological species have rarely been performed. To gain ‘close-up’ insights into ITS2 evolution, (1) 86 sequences of ITS2 including secondary structures have been investigated in the green algal order Ulvales (Chlorophyta, Viridiplantae), (2) after recording all existing substitutions, CBCs and hemi-CBCs (hCBCs) were mapped upon the ITS2 phylogeny, rather than merely comparing ITS2 characters among pairs of taxa, and (3) the relation between CBCs, hCBCs, CBC clades, and the taxonomic level of organisms was investigated in detail. Results: High sequence and length conservation allowed the generation of an ITS2 consensus secondary structure, and introduction of a novel numbering system of ITS2 nucleotides and base pairs. Alignments and analyses were based on this structural information, leading to the following results: (1) in the Ulvales, the presence of a CBC is not linked to any particular taxonomic level, (2) most CBC ‘clades’ sensu Coleman are paraphyletic, and should rather be termed CBC grades. -

A previous study in these environments addressed the functional community “biocrust” comprising various micro- and macro-organisms inhabiting the soil surface. In that previous study, biocrust microalgae and cyanobacteria were isolated and morphologically identified amongst an ecological discussion. However, morphological species identification maybe is difficult because of phenotypic plasticity, which might lead to misidentifications. The present study revisited the earlier species list using an integrative approach, including molecular methods. Seventy-six strains were sequenced using the markers small subunit (SSU) rRNA gene and internal transcribed spacer (ITS). Phylogenetic analyses confirmed some morphologically identified species. However, several other strains could only be identified at the genus level. This indicates a high proportion of possibly unknown taxa, underlined by the low congruence of the previous morphological identifications to our results. In general, the integrative approach resulted in more precise species identifications and should be considered as an extension of the previous morphological species list. -

Algae, 16: Chlorophyceae (Ulotrichales). A survey ofthe green algal order Ulotrichales was carried out in the Parque Estadual das Fontes do Ipiranga Biological Reserve, city ofSao Paulo, Sao Paulo State, southern Brazil. Five genera (Gloeotila, Klebsormidium, Microspora, Ulofhrix, and Uronema) and eight species are identified. Ulothrix with three species is the genus with the highest number of taxa in the area, followed by Uronell7a with two, and Gloeotila, Klebsonnidium, and Microspora each with a single one. All species occurred in just one locality in the Parque. Key words: floristic survey, taxonomy, Ulotrichales, Brazil RESUMO - (Cript6gamos do Parque Estadual das Fontes do Ipiranga, Sao Paulo, SF. Levantamento florfstico da ordem Ulotrichales das Chlorophyceae foi providenciado para a Reserva Biol6gica do Parque Estadual das Fontes do Ipiranga situada na cidade de Sao Paulo, estado de Sao Paulo, Brasil. Cinco generos (Gloeotila, Klebsormidium, Microspora, Ulofhrix e Uronema) e oito especies foram identificados. Ulofhrix com tres foi 0 genero representado pelo maior numero de especies, seguido por Uronema com duas e Gloeotila, Klebsormidium e Microspora com uma especie apenas cada urn. Todas as especies ocorreram apenas em uma localidade no parque. Codiolophyceae, a New Class of Chlorophyta

KORNMANN BioIogische AnstaIt Helgoland (Meeresstation); Helgoland, FederalRepublic of Germany KURZFASSUNG: Codiolophyceaen, eine neue Griinalgen-Klasse. ROUND (1971) gliedert die Chlorophyta in die Klassen der Zygnemaphyceae, Oedogoniophyceae, Bryopsldophyceae und Chlorophyceae. Ihnen fiige ich als weitere Klasse die Codiolophyceae zu. Sie vereinigt Formen mit heteromorphem Generationswechsei; ihr Sporophyt ist das einzellige Codiolum-Stadium. Zu der neuen Klasse gehSren die Uiotrichales, Monostromatales, Codiolales und Acro- siphoniales. Die Morphoiogie der Gametophyten zeigt eigene kennzeichnende Merkmale; sie trennen diese Ordnungen untereinander ebenso wie yon alien anderen Griinalgengruppen. Ge- melnsames Merkmal ist nicht nut das Vorhandensein des einzelligen Sporophyten, sondern auch dessen vSllig iiberelnstimmende Entwicklung. Bisher waren die Vertreter der obigen Ord- nungen in den verschiedensten Gruppen des Systems untergebracht, wo fie als FremdkSrper empfunden werden miissen. In der Zusammenfassung zu einer Klasse stelten sie dagegen eine wohlbegriindete systematische Einheit dar. INTRODUCTION Just at the time when the article of ROUND (197t) on "The Taxonomy of the Chlorophyta. II" was published, I presented details of my previously suggested (KoI~N- MANN 1970) concept of the new class of Codiolophyceae in Hamburg. As taxonomic problems and literature have been extensively discussed by ROUND, I am restricting this contribution to my own observations from culture work and consider it as an addition to ROUND'S paper. Some years ago, I referred to the importance of the Codiolum sporophyte as a fundamental character for the classification of some groups of green algae (KORNMANN 1963, 1965a). At that time, I also tried to find morphological similarities in the gametophytic phase, supporting the union of Ulotrichaceae, Monostromataceae and Codiolaceae in the order of the Ulotrichales. -

Myxophyceae, Chlorophyceae, and Bacillariophyceae were represented by substantial populations throughout the year. Blue-green algae were especially predominant under the thermophilic conditions. Thirty-two previously unrecorded species were also found in the survey. Deserts are not often considered suitable habitats for an algal flora. Because of the severe environmental conditions of Death Valley National Monument, California, therefore, it would seem almost impossible to find very many, if any, algae, especially those indigenous to an aquatic habitat. This initial discovery stimulated further trips to that and other areas and the eventual amassment of a representative algal collection. Until July, 1962, when Durrel reported on the algae, no concentrated attempt was made to survey Death Valley specifically for these plants. Although the flowering plants of the Monument have been studied and classified since Merriam's initial expedition (U.S.D.A., 1893), little attention was paid to the aquatic flora of the freshwater ponds and streams located throughout the Monument. -

Capsosiphon fulvescens is a filamentous green algae in the class Ulvophyceae. It has been consumed as food with unique flavor and soft texture to treat stomach disorders and hangovers, and its economic value justifies studying its nutritional and potential therapeutic effects. In contrast to these applications, only a few taxonomic studies have been conducted on C. fulvescens.In particular, classification and phylogenetic relationships of the C. fulvescens below the order level are controversial. To determine its phylogenetic position in the class, we used rbcL and 18S rDNA sequences as molecular markers to construct phylogenetic trees.
