Introduction 1 Part I. Introduction Thesis outline Thesis outline The members of the phylum Tardigrada are outstanding animals with the capability to resist environmental stress like low and high temperatures or pressure, the lack of water and radiation. In this thesis I describe bioinformatical approaches to investigate such capabilities and their impact on tardigrade physiology. Further the taxonomic relationship between several tardigrade species are of interest in this thesis which are currently unknown. Thus the second part of the thesis gives attention to phylogenetic methods used to distinguish species and concerning their systematics. The first part of the thesis is an introduction into the phylum Tardigrada and the internal transcribed spacer 2 (ITS2) as a phylogenetic marker. The second part describes the methods I used, which cover bioinformatical meth- ods such as sequence alignment, database searches as well as database generation and laboratory work. The third part, as the main part and results section of this thesis, is composed of the scientific articles as individual chapters we published or submitted to several journals: Chapter 3 (pages 23–34) describes the creation of a web-based workbench for our Funcrypta project. It covers the presentation of the sequencing results and their annotation and additionally offers some tools like motif search or BLAST in our sequence database. The next article (chapter 4 (pages 34–47)) gives an overview about the still ongoing nucleotide sequencing project for Milnesium tardigradum. I was involved in the cleaning, assembly and annotation of the sequences and contributed to further steps of data analysis. The third publication (chapter 5 (pages 47–98)) covers the survey and translation of the complete available transcriptome sequence information from different tardigrades. We compare this information to other organisms including Caenorhabditis elegans, Drosophila melanogaster and Homo sapiens. The chapter 6 (pages 98–137) shows the first results of the proteomic approach of the Funcrypta-Project for which I prepared the hypothetical pro- teins to allow the identification of the picked protein spots. The next publication (chapter 7 (pages 137–146)) shows an investigation of several heat shock proteins (HSPs) in M. tardigradum. Chapter 8 (pages 146–160) shows several examples and techniques of bioinformatical analyses applied to the available tardigrade data, e.g. the identification of ribonucleic acid (RNA) stability motifs and clustering of protein families. The proto-oncogene PBF is over-expressed in thyroid tumours, and the degree of over-expression is directly linked to patient survival. PBF causes transformation in vitro and tumourigenesis in vivo, with PBF-transgenic mice developing large, macro-follicular goitres, effects partly mediated by the internalisation and repression of the membrane-bound transporters NIS and MCT8. NIS repression leads to a reduction in iodide uptake, which may negatively affect the efficacy of radioiodine treatment, and therefore prognosis. Work within this thesis describes the use of tandem mass spectrometry to produce a list of potential binding partners of PBF. This will aid further research into the pathophysiology of PBF, not just in relation to thyroid cancer but also other malignancies.

Based on crossing experiments it has been proposed that even a single Compensatory Base Change (CBC) in helices 2 and 3 of the ITS2 indicates sexual incompatibility and thus separates biological species. Taxa without any CBC in these ITS2 regions were designated as a ‘CBC clade’. However, in depth comparative analyses of ITS2 secondary structures, ITS2 phylogeny, the origin of CBCs, and their relationship to biological species have rarely been performed. To gain ‘close-up’ insights into ITS2 evolution, (1) 86 sequences of ITS2 including secondary structures have been investigated in the green algal order Ulvales (Chlorophyta, Viridiplantae), (2) after recording all existing substitutions, CBCs and hemi-CBCs (hCBCs) were mapped upon the ITS2 phylogeny, rather than merely comparing ITS2 characters among pairs of taxa, and (3) the relation between CBCs, hCBCs, CBC clades, and the taxonomic level of organisms was investigated in detail. Results: High sequence and length conservation allowed the generation of an ITS2 consensus secondary structure, and introduction of a novel numbering system of ITS2 nucleotides and base pairs. Alignments and analyses were based on this structural information, leading to the following results: (1) in the Ulvales, the presence of a CBC is not linked to any particular taxonomic level, (2) most CBC ‘clades’ sensu Coleman are paraphyletic, and should rather be termed CBC grades.

We review a range of non-marine algae algae commonly found within the Permian and Triassic strata of Gondwana and highlight and discuss the non- mass extinctions marine algal abundance anomalies recorded in the immediate aftermath of the end-Permian extinction interval Gondwana (EPE; 252 Ma). We further review and contrast the marine and continental algal records of the global biotic freshwater ecology crises within the Permian–Triassic interval. Specifically, we provide a case study of 17 species (in 13 genera) palaeobiogeography from the succession spanning the EPE in the Sydney Basin, eastern Australia. The affinities and ecological im- plications of these fossil-genera are summarised, and their global Permian–Triassic palaeogeographic and stra- tigraphic distributions are collated. Most of these fossil taxa have close extant algal relatives that are most common in freshwater, brackish or terrestrial conditions, and all have recognizable affinities to groups known to produce chemically stable biopolymers that favour their preservation over long geological intervals.
