ORCID id: 0000-0002- 5752-7060, [email protected] Latin America has historically led a firm and rising Open Access movement and represents the worldwide region with larger adoption of Open Access practices. Argentina has recently expressed its commitment to join Plan S, an initiative from a European consortium of research funders oriented to mandate Open Access publishing of scientific outputs. Here we suggest that the potential adhesion of Argentina or other Latin American nations to Plan S, even in its recently revised version, ignores the reality and tradition of Latin American Open Access publishing, and has still to demonstrate that it will encourage at a regional and global level the advancement of non-commercial Open Access initiatives. Plan S is an initiative from a European consortium of research funders, with the intention of becoming international, oriented to mandate Open Access publishing of research outputs funded by public or private grants, starting from 2021. Launched in September 2018 and revised in May 2019, the plan supported by the so-called cOAlition S involves 10 principles directed to achieve scholarly publishing in “Open Access Journals, Open Access Platforms, or made immediately available through Open Access Repositories without embargo” [1]. cOAlition S, coordinated by Science Europe and comprising 16 national research funders, three charitable foundations and the European Research Council, has pledged to coordinately implement the 10 principles of Plan S in 2021. -

Applied Category Theory for Genomics { An Initiative Yanying Wu1,2 1Centre for Neural Circuits and Behaviour, University of Oxford, UK 2Department of Physiology, Anatomy and Genetics, University of Oxford, UK 06 Sept, 2020 Abstract The ultimate secret of all lives on earth is hidden in their genomes { a totality of DNA sequences. We currently know the whole genome sequence of many organisms, while our understanding of the genome architecture on a systematic level remains rudimentary. Applied category theory opens a promising way to integrate the humongous amount of heterogeneous informations in genomics, to advance our knowledge regarding genome organization, and to provide us with a deep and holistic view of our own genomes. In this work we explain why applied category theory carries such a hope, and we move on to show how it could actually do so, albeit in baby steps. The manuscript intends to be readable to both mathematicians and biologists, therefore no prior knowledge is required from either side. arXiv:2009.02822v1 [q-bio.GN] 6 Sep 2020 1 Introduction DNA, the genetic material of all living beings on this planet, holds the secret of life. The complete set of DNA sequences in an organism constitutes its genome { the blueprint and instruction manual of that organism, be it a human or fly [1]. Therefore, genomics, which studies the contents and meaning of genomes, has been standing in the central stage of scientific research since its birth. The twentieth century witnessed three milestones of genomics research [1]. It began with the discovery of Mendel's laws of inheritance [2], sparked a climax in the middle with the reveal of DNA double helix structure [3], and ended with the accomplishment of a first draft of complete human genome sequences [4]. -

Citations of published pa- pers are among the most widely used inputs to measure national and global uni- versity ranking (which accounts for 20% of QS, 30% of THE, and etc.). Therefore, from one hand, improving the citation impact of a search is one of the university manager’s strategies. On the other hand, the researchers are also looking for some helpful techniques to increase their citation record. This chapter by reviewing the relevant articles covers 48 different strategies for maximizing research impact and visibility. The results show that some features of article can help predict the num- ber of article views and citation counts. The findings presented in this chapter could be used by university authorities, authors, reviewers, and editors to maxim- ize the impact of articles in the scientific community. To address this, we profiled and compared transcriptional and regu- latory element activities across five tissues of Caenorhabditis elegans, covering ∼90% of cells. We find that the majority of promoters and enhancers have tissue-specific accessibility, and we discover regulatory grammars associated with ubiquitous, germline, and somatic tissue–specific gene expression patterns. In addition, we find that germline-active and soma-specific promoters have distinct features. Germline-active promoters have well-positioned +1 and −1 nucleosomes associated with a periodic 10-bp WW signal (W = A/T). Somatic tissue–specific promoters lack positioned nucleosomes and this signal, have wide nucleosome-depleted regions, and are more enriched for core promoter elements, which largely differ between tissues. We observe the 10-bp periodic WW signal at ubiquitous promoters in other animals, suggesting it is an ancient conserved signal. Our results show fundamental differences in regulatory architectures of germline and somatic tissue–specific genes, uncover regulatory rules for generating diverse gene expression patterns, and provide a tissue-specific resource for future studies. Fangb Departments of Microbiology & Immunology and Medicine, Albert Einstein College of Medicine, Bronx, New York, USAa; Departments of Laboratory Medicine and Microbiology, University of Washington School of Medicine, Seattle, Washington, USAb ABSTRACT Numerous essays have addressed the misuse of the journal impact factor for judging the value of science, but the prac- tice continues, primarily as a result of the actions of scientists themselves. This seemingly irrational behavior is referred to as “impact factor mania.” Although the literature on the impact factor is extensive, little has been written on the underlying causes of impact factor mania. In this perspective, we consider the reasons for the persistence of impact factor mania and its pernicious effects on science. We conclude that impact factor mania persists because it confers significant benefits to individual scientists Downloaded from and journals. Impact factor mania is a variation of the economic theory known as the “tragedy of the commons,” in which scien- tists act rationally in their own self-interests despite the detrimental consequences of their actions on the overall scientific enter- prise. Various measures to reduce the influence of the impact factor are considered. IMPORTANCE Science and scientists are currently afflicted by an epidemic of mania manifested by associating the value of re- search with the journal where the work is published rather than the content of the work itself. The mania is causing profound distortions in the way science is done that are deleterious to the overall scientific enterprise. In this essay, we consider the forces responsible for the persistence of the mania and conclude that it is maintained because it disproportionately benefits elements of the scientific enterprise, including certain well-established scientists, journals, and administrative interests. -

Such journals pretend to use peer review for quality assurance, and spam academics with requests for submissions, in order to collect author payments. In recent years predatory journals have received a lot of negative media. While much has been said about the harm that such journals cause to academic publishing in general, an overlooked aspect is how much articles in such journals are actually read and in particular cited, that is if they have any significant impact on the research in their fields. Other studies have already demonstrated that only some of the articles in predatory journals contain faulty and directly harmful results, while a lot of the articles present mediocre and poorly reported studies. We studied citation statistics over a five-year period in Google Scholar for 250 random articles published in such journals in 2014 and found an average of 2.6 citations per article, and that 56% of the articles had no citations at all. For comparison, a random sample of articles published in the approximately 25,000 peer reviewed journals included in the Scopus index had an average of 18, 1 citations in the same period with only 9% receiving no citations. -

While receiving tonic cold pain, 20 healthy participants performed three different pain attenuation strategies during simultaneous collection of functional imaging data at seven tesla. Participants were asked to rate their pain after each trial. We related the trial-by-trial variability of the attenuation performance to the trial-by-trial functional connectivity strength change of brain data. Across all conditions, we found that a higher performance of pain attenuation was predominantly associated with higher functional connectivity. Of note, we observed an association between low pain and high connectivity for regions that belong to brain regions long associated with pain processing, the insular and cingulate cortices. Here, we report how we collected and analyzed 24 data on all 37,648 preprints uploaded to bioRxiv.org, the largest biology-focused preprint 25 server, in its first five years. The rate of preprint uploads to bioRxiv continues to grow 26 (exceeding 2,100 in October 2018), as does the number of downloads (1.1 million in 27 October 2018). We also find that two-thirds of preprints posted before 2017 were later 28 published in peer-reviewed journals, and find a relationship between the number of 29 downloads a preprint has received and the impact factor of the journal in which it is 30 published. We also describe Rxivist.org, a web application that provides multiple ways 31 to interact with preprint metadata. 32 Introduction 33 In the 30 days of September 2018, four leading biology journals – The Journal of 34 Biochemistry, PLOS Biology, Genetics and Cell – published 85 full-length research 35 articles.
