ABSTRACT Considerable progress in our understanding of yeast genomes and their evolution has been made over the last decade with the sequencing, analysis, and comparisons of numerous species, strains, or isolates of diverse origins. The role played by yeasts in natural environments as well as in artificial manufactures, combined with the importance of some species as model experimental systems sustained this effort. At the same time, their enormous evolutionary diversity (there are yeast species in every subphylum of Dikarya) sparked curiosity but necessitated further efforts to obtain appropriate reference genomes. Today, yeast genomes have been very informative about basic mechanisms of evolution, speciation, hybridization, domestication, as well as about the molecular machineries underlying them. They are also irreplaceable to investigate in detail the complex relationship between genotypes and phenotypes with both theoretical and practical implications. This review examines these questions at two distinct levels offered by the broad evolutionary range of yeasts: inside the best-studied Saccharomyces species complex, and across the entire and diversified subphylum of Saccharomycotina. While obviously revealing evolutionary histories at different scales, data converge to a remarkably coherent picture in which one can estimate the relative importance of intrinsic genome dynamics, including gene birth and loss, vs. -

While much research exists on the use of various common Saccharomyces cerevisiae strains as well as non-Saccharomyces yeasts, there exists a gap in knowledge regarding other non-cerevisiae Saccharomyces species in the fermentation of beer, outside that of S. pastorianus. Here, five distinct species of Saccharomyces from the UC Davis Phaff Yeast Culture Collection, as well as one interspecies hybrid from Fermentis, were chosen to ferment 40 L pilot scale beers. S. kudriavzevii, S. mikatae, S. paradoxus, S. bayanus, and S. uvarum yeasts were fermented in duplicate, with one fermenter in each pair receiving 10 g/L dry- hop during fermentation. Analytical measurements were made each day of fermentation and compared to controls of SafAle US-05 and SafLager W 34/70 for commercial brewing parameters of interest. Finished beers were also analyzed for aroma, taste, and mouthfeel to determine the flavor of each yeast as it pertains to brewing potential. -

Received: 28 October 2020; Accepted: 22 November 2020; Published: 24 November 2020 Abstract: A great deal of research in the alcoholic beverage industry was done on non-Saccharomyces yeast strains in recent years. The increase in research interest could be attributed to the changing of consumer tastes and the search for new beer sensory experiences, as well as the rise in popularity of mixed-fermentation beers. The search for unique flavors and aromas, such as the higher alcohols and esters, polyfunctional thiols, lactones and furanones, and terpenoids that produce fruity and floral notes led to the use of non-cerevisiae Saccharomyces species in the fermentation process. Additionally, a desire to invoke new technologies and techniques for making alcoholic beverages also led to the use of new and novel yeast species. Among them, one of the most widely used non-cerevisiae strains is S. pastorianus, which was used in the production of lager beer for centuries. The goal of this review is to focus on some of the more distinct species, such as those species of Saccharomyces sensu stricto yeasts: S. kudriavzevii, S. paradoxus, S. mikatae, S. uvarum, and S. bayanus. In addition, this review discusses other Saccharomyces spp. that were used in alcoholic fermentation. Most importantly, the factors professional brewers might consider when selecting a strain of yeast for fermentation, are reviewed herein. -

Due to the underlying dependency as provided by the restricted licensed GeneMark, we put BUSCO into the foreground in our manuscript. EukCC will only appear in MOSGA 2 if the installing user provides the GeneMark binaries for the installation routine. However, EukCC can be used in the same way as BUSCO and generates as well a visualization about the genome completeness, which is shown in S1. We consider the best hit from the EukCC results for the visualization. As the BUSCO results in the main manuscript already indicate, the Saccharomyces mikatae genome seems to be incomplete. Taxonomy search Suppose the user prefers to choose MOSGA 2 for the closest and suitable configuration. In that case, MOSGA 2 includes a fast taxonomic search that identifies the most relative species from a given pool to a selected target species. The taxonomic search applies to every tool with pre-defined species-specific parameters. Our implementation builds on the NCBI taxonomy. During the MOSGA 2 installation, we create an SQLite database with the scientific species names the corresponding NCBI taxonomy identifier. -

Overview The goal of the Fungal Genome Initiative is to provide the sequence of key organisms across the fungal kingdom and thereby lay the foundation for work in medicine, agriculture, and industry. The fungal and genomics communities have worked together for over 2 years to choose the most informative organisms to sequence from the more than 1.5 million species that comprise this kingdom. The February 2002 white paper identified an initial group of 15 fungi. These fungi present serious threats to human health, serve as important models for biomedical research, and provide a wide range of evolutionary comparisons at key branch points in the 1 billion years spanned by the fungal evolutionary tree. The Fungal Genome Initiative (FGI) has garnered attention from a broad group of scientists through presentations at meetings, publications, and the release of its first genome sequences. The biological community’s interest in the project has grown steadily, resulting in nearly 100 nominations of organisms to be sequenced. Simultaneously, the methods and strategies for effective comparative studies have been clarified by recent whole-genome comparisons of yeasts. Recognizing the power of these comparative approaches, the FGI Steering Committee has identified a coherent set of 44 new fungi as immediate targets for sequencing with an emphasis on clusters of related species. -
Comparative Genomics of Protoploid Saccharomycetaceae
Downloaded from genome.cshlp.org on September 27, 2021 - Published by Cold Spring Harbor Laboratory Press Article Comparative genomics of protoploid Saccharomycetaceae The Ge´nolevures Consortium1 Our knowledge of yeast genomes remains largely dominated by the extensive studies on Saccharomyces cerevisiae and the consequences of its ancestral duplication, leaving the evolution of the entire class of hemiascomycetes only partly ex- plored. We concentrate here on five species of Saccharomycetaceae, a large subdivision of hemiascomycetes, that we call ‘‘protoploid’’ because they diverged from the S. cerevisiae lineage prior to its genome duplication. We determined the complete genome sequences of three of these species: Kluyveromyces (Lachancea) thermotolerans and Saccharomyces (Lachancea) kluyveri (two members of the newly described Lachancea clade), and Zygosaccharomyces rouxii. We included in our comparisons the previously available sequences of Kluyveromyces lactis and Ashbya (Eremothecium) gossypii. Despite their broad evolutionary range and significant individual variations in each lineage, the five protoploid Saccharomycetaceae share a core repertoire of approximately 3300 protein families and a high degree of conserved synteny. Synteny blocks were used to define gene orthology and to infer ancestors. Far from representing minimal genomes without redundancy, the five protoploid yeasts contain numerous copies of paralogous genes, either dispersed or in tandem arrays, that, altogether, constitute a third of each genome. Ancient, conserved paralogs as well as novel, lineage-specific paralogs were identified. A Stable Backbone for the Fungi

They have fascinated mankind as far as written history goes and have considerably influenced our culture. In biotechnology, cell biology, genetics, and life sciences in general fungi constitute relevant model organisms. Once the phylogenetic relationships of fungi are stably resolved individual results from fungal research can be combined into a holistic picture of biology. However, and despite recent progress1-3, the backbone of the fungal phylogeny is not yet fully resolved. Especially the early evolutionary history of fungi4-6 and the order or below-order relationships within the ascomycetes remain uncertain. Here we present the first phylogenomic study for a eukaryotic kingdom that merges all publicly available fungal genomes and expressed sequence tags (EST) to build a data set comprising 128 genes and 146 taxa. The resulting tree provides a stable phylogenetic backbone for the fungi. Moreover, we present the first formal supertree based on 161 fungal taxa and 128 gene trees. The combined evidences from the trees support the deep-level stability of the fungal groups towards a comprehensive natural system of the fungi. They indicate that the classification of the fungi, especially their alliance with the Microsporidia, requires careful revision.
