Jonatan Cristian Campillo Brocal 2016 El presente trabajo ha sido entregado para optar al grado de doctor en "Biología Molecular y Biotecnología". Asimismo ha sido propuesto para Mención de Doctorado Internacional en virtud a la estancia predoctoral realizada en el “Laboratorio de Biodiversidad Microbiana y Biotecnológica” (LBBM) situado en el Observatorio Oceanográfico de Banyuls sur Mer (Francia). Esta Tesis Doctoral ha sido desarrollada durante el periodo de disfrute de una beca-contrato predoctoral de la Universidad de Murcia y ha sido financiada por el Ministerio de Ciencia e Innovación (Proyecto BIO2010-15226) y por la Fundación Séneca de la Región de Murcia (Proyecto 11867/PI/09). Con Patricia descubrí la Microbiología allá por mi segundo año de carrera. Antonio hizo que quisiera adentrarme aún más en este microscópico mundo y despertó mi faceta como investigador. Gracias por tu apoyo y enseñanzas, y por transmitir tu pasión por la ciencia y la investigación día tras día. Ambos me habéis enseñado prácticamente todo lo que se científicamente hablando y por ello os estaré eternamente agradecido. Agradecer al profesor Marcelino Suzuki, por darme la posibilidad de realizar una estancia en su laboratorio y por hacerme de vez en cuando un hueco en su complicada agenda. In this study, the impact of prolonged culture on N. perurans virulence and its proteome was investigated. Two isolates, attenuated and virulent, had their virulence assessed in an experimental trial using Atlantic salmon smolts and their bacterial community composition was evaluated by 16S rRNA Illumina MiSeq sequencing. Soluble proteins were isolated from three isolates: a newly acquired, virulent and attenuated N. perurans culture. Proteins were analysed using two-dimensional electrophoresis coupled with liquid chromatography tandem mass spectrometry (LC–MS/MS). The challenge trial using naïve smolts confrmed a loss in virulence in the attenuated N. perurans culture. A greater diversity of bacterial communities was found in the microbiome of the virulent isolate in contrast to a reduction in microbial community richness in the attenuated microbiome. A collated proteome database of N. perurans, Amoebozoa and four bacterial genera resulted in 24 proteins diferentially expressed between the three cultures. The present LC–MS/ MS results indicate protein synthesis, oxidative stress and immunomodulation are upregulated in a newly acquired N. perurans culture and future studies may exploit these protein identifcations for therapeutic purposes in infected farmed fsh. Neoparamoeba perurans is an ectoparasitic protozoan responsible for the hyperplastic gill infection of marine cultured fnfsh referred to as amoebic gill disease (AGD)1.

Only seven isolates were psychrophilic, 15 isolates were moderately psychrophilic, and 11 isolates were psychrotolerant. More than 72% of the isolates required sodium chloride to grow. Esterase, -glucosidase and proteases activities at 4 °C were detected in more than 45% of the strains while approximately 21%, 15% and 12% of the strains possessed lipase, amylase and chitinase, respectively. These results indicate that a relatively high culturable bacterial diversity is present within marine sediment of Nella Fjord and it could serve as an ideal candidate region for bioprospecting.

The strain, designated J63T, was oxidase- and catalase-positive + and arginine dihydrolase-negative. The isolate required Na for growth and differed from phenotypically related species by being able to utilize sucrose and D-galactose as a carbon source. Phylogenetic analysis based on the sequence of the 16S rRNA gene revealed that strain J63T belongs to the genus Marinomonas. It exhibited 16S rRNA gene sequence similarities of 97.6–98.7 % to the closely related species Marinomonas communis, Marinomonas ostreistagni, Marinomonas aquimarina and Marinomonas vaga. The phylogenetic analysis revealed that strain J63T comprised a relatively long subline of descent, shared a branch point with the outlying species Marinomonas communis and occupied a phylogenetically distant position on the main Marinomonas branch. The chemical analysis of the sedi- ments, using oil fingerprinting techniques, showed the occurrence of fresh ‘Prestige’ fuel oil with a background of older hydrocarbon contamination. The cultured bacterial community of the contami- nated sediments harbored a high population of total heterotrophs and alkane degraders and a small proportion of aromatic-degrading bacteria. Based on partial 16S ribosomal RNA gene sequence data, 37 different bacterial strains, isolated in diluted marine agar, were detected. Most of them were clas- sified as members of the groups Gammaproteobacteria (59%) and Alphaproteobacteria (21%), although members of the Bacteroidetes (10%) and of Firmicutes (10%) were also found. Some of the different identified bacteria have previously been described as fuel oil–degrading species such as Alcanivorax, Shewanella, Vibrio, Pseudoalteromonas and Marinomonas.
