Flavobakterie jsou významnými kolonizátory chladných oblastí, a to hlavně vod a půd. Z toho důvodu představují jeden z nejvíce zastoupených a zároveň kultivovatelných rodů kolonizujících antarktické habitaty. Dizertační práce představuje taxonomické studium flavobakterii vyizolovaných z abiotických vzorků získaných právě na Antarktidě. Izolované kmeny byly charakterizovány polyfázovým taxonomickým přístupem, s využitím fenotypových (biotypizace), chemotaxonomických (mastné kyseliny, polární lipidy, menachinony, polyaminy) a molekulárních metod (PCR, repetitivní PCR, DNA-DNA hybridizace, sekvenování genů pre 16S rRNA, celogenómové sekvenování). Mimo jiné, chemotaxonomické analýzy, konkrétně analýza mastných kyselin, umožnily charakterizovat velmi diskutované adaptační mechanizmy chladnomilných baktérií. Výsledkem této práce byla rozsáhlá charakterizace žlutě pigmentujících izolátů, která vedla až k popisům nových taxonů, a také podrobná charakterizace adaptačních mechanizmů cytoplazmatické membrány, které umožňují přežití flavobakterii v extrémnich antarktických podmínkách. Abstrakt Predkladaná dizertačná práca je koncipovaná ako súbor komentovaných publikácií, ktorých hlavným objektom sú zástupcovia početného rodu Flavobacterium. Flavobaktérie sú významnými kolonizátormi chladných oblastí, a to najmä vôd a pôd. Z tohto dôvodu predstavujú aj jeden z naviac zastúpených a zároveň dobre kultivovateľných rodov kolonizujúcich antarktické habitaty. Dizertačná práca predstavuje taxonomické štúdium flavobaktérií vyizolovaných z abiotických vzoriek odoberaných práve na Antarktíde. Izolované kmene boli charakterizované polyfázovým taxonomickým prístupom, s využitím fenotypových (biotypizácia), chemotaxonomických (mastné kyseliny, polárne lipidy, menachinóny, polyamíny) a molekulárnych metód (PCR, repetitívna PCR, DNA-DNA hybridizácia, sekvenovanie génov pre 16S rRNA, celogenómová sekvenácia). Okrem toho, chemotaxonomické analýzy, kontrétne analýza mastných kyselín, umožnili charakterizovať veľmi diskutované adaptačné mechanizmy chladnomilných baktérií. Výsledkom tejto práce bola rozsiahla charakterizácia žlto pigmentovaných izolátov, ktorá vyústila až k popisom nových taxónov, a taktiež podrobná charakterizácia adaptačných mechanizmov cytoplazmatickej membrány, ktoré umožňujú prežitie flavobaktérií v extrémnych antarktických podmienkach. Abstract Present Ph.D thesis is compiled as a collection of commented scientific papers focused on members of the genus Flavobacterium. Flavobacterium spp. are important colonizers of cold areas, especially waters and soils. For this reason, they are also found as one of the most abundant and cultivable genus in Antarctica. This Ph.D thesis is compiled as a taxonomic study of Flavobacterium spp. isolated from abiotic samples collected in Antarctica. Isolates were characterized with polyphasic taxonomic approach. Methods including phenotyping (biotyping), chemotaxonomy (fatty acids, polar lipids, menaquinones, polyamines) and methods of molecular biology (PCR, repetitive PCR, sequencing of the 16S rRNA genes, DNA-DNA hybridization, whole genome sequencing) were all used in this study. Moreover, chemotaxonomic approach, analysis of fatty acids, was used in order to determine cold adaptation of this cold-loving bacteria. Findings of this study led to extensive characterization of yellow pigmented isolates followed by description of novel Flavobacterium species. Besides, analysis of fatty acids resulted in characterization of membrane adaptation mechanisms enabling these bacteria to survive in extreme Antarctic conditions. © Stanislava Králová, Masarykova Univerzita, 2019 Poďakovanie Na tomto mieste by som sa chcela úprimne poďakovať vedúcemu svojej dizertačnej práce docentovi Ivo Sedláčkovi za odborné rady, trpezlivosť a vedenie počas nielen doktorandského šúdia ale aj počas spracovávania dizertačnej práce a publikovania prvých článkov, čo si nesmierne vážim. ABSTRACT The occurrence of Aeromonas spp. in the Porsuk River, public drinking water and tap water in the City of Eskisehir (Turkey) was monitored. Fresh water samples were collected from several sampling sites during a period of one year. Total 102 typical colonies of Aeromonas spp. were submitted to biochemical tests for species differentiation and of 60 isolates were confirmed by biochemical tests. Further identifications of isolates were carried out first with the VITEK system (BioMe˜rieux) and then selected isolates from different phenotypes (VITEK types) were identified using the DuPont Qualicon RiboPrinter® system. Aeromonas spp. was detected only in the samples from the Porsuk River. According to the results obtained with the VITEK system, our isolates were 13% Aeromonas hydrophila, 37% Aeromonas caviae, 35% Pseudomonas putida, and 15% Pseudomonas acidovorans. In addition Pseudomonas sp., Pseudomonas maltophila, Aeromonas salmonicida, Aeromonas hydrophila, and Aeromonas media species were determined using the RiboPrinter® system. The samples taken from the Porsuk River were found to contain very diverse Aeromonas populations that can pose a risk for the residents of the city. On the other hand, drinking water and tap water of the City are free from Aeromonas pathogens and seem to be reliable water sources for the community.

However, bacteria of this genus are isolated from many other habitats, environments, and food products. The taxonomy of this genus is complex when phenotypic identification methods are used because such methods might not correctly identify all the species. On the other hand, molecular methods have proven very reliable, such as using the sequences of concatenated housekeeping genes like gyrB and rpoD or comparing the genomes with the type strains using a genomic index, such as the average nucleotide identity (ANI) or in silico DNA–DNA hybridization (isDDH). So far, 36 species have been described in the genus Aeromonas of which at least 19 are considered emerging pathogens to humans, causing a broad spectrum of infections. Having said that, when classifying 1852 strains that have been reported in various recent clinical cases, 95.4% were identified as only four species: Aeromonas caviae (37.26%), Aeromonas dhakensis (23.49%), Aeromonas veronii (21.54%), and Aeromonas hydrophila (13.07%).

Agosto 2014 RESUMEN El desarrollo de cultivos en condiciones intensivas conlleva el riesgo de aparición de enfermedades infecciosas, las cuales pued en generar importantes pérdidas económicas; las infecciones causadas por bacterias del género Aeromonas tienen una distribución mundial, particularmente en patologías de peces en numerosos países. En México se ha reportado una prevalencia del 48.77% para este género bacteriano . El objetivo del presente trabajo fue identificar al nivel de especie, aislamientos de Aeromonas spp. utilizando métodos moleculares, conocer el patrón de sensibilidad antimicrobiana a diversos antimicrobianos e identificar genes que codifican para la resistencia antimicrobiana en los aislamientos. Las especies identificadas fueron A. veronii (29.2%), A. bestiarum (20.8%), A. hydrophila (16.7%), A. sobria (10.4%), A. media (8.3%), A. popoffii (6.2%), A. allosaccharophila (2.1%), A. caviae (2.1%), A. salmonicida (2.1%) y “ Aeromonas lusitana” (2.1%), la cual está pendiente su reporte como especie nueva. Se observó una correcta identificación entre métodos bioquímicos y secuenciación de genes housekeeping del 12% (6/50) y del 70% (35/55) entre la identificación por RFLP del gen 16S DNAr y genes que codifican para proteínas esenciales o housekeeping . Se detectó la presencia de patrones atípicos obtenidos por RFLP del gen 16S DNAr los cuales complican la correcta identificación.

Aeromonas species are ubiquitous bacteria in terrestrial and aquatic milieus. They are becoming renowned as enteric pathogens of serious public health concern as they acquire a number of virulence determinants that are linked with human diseases, such as gastroenteritis, soft-tissue, muscle infections, septicemia, and skin diseases. Proper sanitary procedures are essential in the prevention of the spread of Aeromonas infections. Oral fluid electrolyte substitution is employed in the prevention of dehydration, and broad-spectrum antibiotics are used in severe Aeromonas outbreaks. This review presents an overview of emerging Aeromonas infections and proposes the need for actions necessary for establishing adequate prevention measures against the infections.

Sequencing data was analyzed and examined by sequencing the corresponding 16s rDNA regions of isolates from different sources. Specific culture media and different biochemical tests primarily confirmed isolates as Aeromonas hydrophila; those were designed and tested following PCR assays and identified by 16S rDNA gene sequence analysis. To automate the method few online and offline computational tools have been used. The method has proven useful for identification of Aeromonas species. Our results emphasize the need to take into account the intragenomic diversity of the 16S rRNA gene. Different software and programme used in this study are freely available online in different website. Keywords: Aeromonas Hydrophila; 16S rDNA; Gene sequencing; of the 16S rRNA, sequence conservation during evolution confirmed its Molecular typing; Phylogenetic analysis importance. A phenotypically and genotypically heterogenous bacteria, aeromonads can be successfully identified by ribotyping and/or by analysing gyrB gene sequence, apart from classical biochemical characterization. Aeromonads are known to cause scepticemia in aquatic organisms, gastroenteritis and extraintestinal diseases such as scepticemia, skin, eye, wound and respiratory tract infections in humans. Several virulence and antibiotic resistance genes have been identified and isolated from this group, which if present in their mobile genetic elements, may be horizontally transferred to other naive environmental bacteria posing threat to the society. The extensive and indiscriminate use of antibiotics has given rise to many resistant varieties of bacteria. Multidrug resistance genes, such as NDM1, have been identified in this group of bacteria which is of serious health concern. Therefore, it is important to understand how antibiotic resistance develops and spreads in order to undertake preventive measures. It is also necessary to search and map putative virulence genes of Aeromonas for fighting the diseases caused by them. This review encompasses current knowledge of bacteriological, environmental, clinical and virulence aspects of the Aeromonas group and related diseases in humans and other animals of human concern.

Aeromonas species are ubiquitous bacteria in terrestrial and aquatic milieus. They are becoming renowned as enteric pathogens of serious public health concern as they acquire a number of virulence determinants that are linked with human diseases, such as gastroenteritis, soft-tissue, muscle infections, septicemia, and skin diseases. Proper sanitary procedures are essential in the prevention of the spread of Aeromonas infections. Oral fluid electrolyte substitution is employed in the prevention of dehydration, and broad-spectrum antibiotics are used in severe Aeromonas outbreaks. This review presents an overview of emerging Aeromonas infections and proposes the need for actions necessary for establishing adequate prevention measures against the infections.
