Additionally, the bioethanol plants produce animal feeds derived from fermentation leftovers. The biorefinery character of bioethanol plants can be enhanced via process diversification. This entails the production of more value- added products, which can be accomplished by including edible filamentous fungi as the second biocatalysts while taking advantage of the available equipment for cost-effective inclusion. The process diversification can be achieved either via valorisation of the process leftovers or via inclusion of other residual substrates. In dry-mill biorefineries, baker’s yeast is unable to consume residual pentose sugars and other more complex substrates in the process leftovers so called whole stillage and thin stillage. Edible ascomycetes and zygomycetes fungi can be used to accomplish yeast and consume those residual substrates in stillage as well as from external substrates of lignocellulosic origin, e.g. spent sulphite liquor and wheat straw. The conversion of these substrates to ethanol, and biomass rich in protein, lipids, respective essential amino acids and fatty acids as well as chitosan was investigated in this thesis. Among the filamentous fungi studied, Neurospora intermedia was the best ethanol producer from thin stillage. Process developments included primary shake-flasks experiments, followed by pilot scale-up using 26 L, 2.3 m3 and 80 m3 bioreactors. The 26 L bioreactor, as a bubble column led to similar performance as an airlift bioreactor, and also a continuous mode could be successfully used instead of a batch process. By using a dilution rate of 0.1 h-1, around 5 g/L of ethanol and 4 g/L of biomass rich in protein, lipids, amino acids and fatty acids essential to humans were obtained. The inclusion of the process can potentially lead to a spent medium lower in solids and viscosity which may facilitate the energy-intensive evaporation and drying steps as well as the water recycling back to the process. By applying a two-stage cultivation with whole stillage, up to 7.6 g/L of ethanol could be produced using 1 FPU cellulase/g suspended solids and 5.8 g/L of biomass containing 42% (w/w) crude protein. In the first stage (ethanol production), N. intermedia was used, while Aspergillus oryzae was the biocatalyst in the second stage for further biomass production. Both strains were able to degrade complex substrates both in liquid and solid fraction of whole stillage. The extrinsic substrates included spent sulphite liquor and pretreated wheat straw slurry. When the former was used, up to around 7 g/L of Rhizopus sp. could be obtained in a 26 L airlift bioreactor. The biomass was rich in protein and lipids (30–50% and 2–7% on a dry weight basis, respectively). The monomers of the latter were continuously filtered for production of biomass under simultaneous saccharification, fermentation and filtration. Biomass yields of up to 0.34 g/g of consumed monomeric sugars and acetic acid were obtained. The inclusion of the process for valorisation of thin stillage can potentially lead to the production of 11,000 m3 ethanol and 6,300 tonnes of biomass at a typical facility producing 200,000 m3 ethanol/year. The higher-level relationships of this economically important group have been unsettled for over 100 years. A data set of 55 species was assembled including sequence data from nuclear and mitochondrial small and large subunit rDNAs for each taxon; 83 new sequences were obtained for this study. Parsimony and Bayesian analyses were per- formed using the four-region data set and all 14 possible subpartitions of the data. The mitochondrial LSU rDNA was used for the Wrst time in a higher-level phylogenetic study of ascomycetes and its use in concatenated analyses is supported. The classes that were recognized in Leotiomyceta ( D inoperculate euascomycetes) in a classiWcation by Eriksson and Winka [Myconet 1 (1997) 1] are strongly supported as monophyletic. The following classes formed strongly supported sister-groups: Arthoniomycetes and Doth- ideomycetes, Chaetothyriomycetes and Eurotiomycetes, and Leotiomycetes and Sordariomycetes.

  • Division: Ascomycota Division Ascomycota Is the Largest Fungal
    Division: Ascomycota Division Ascomycota is the largest fungal division which contains approximately 75% of all described fungi. The division includes 15 class, 68 order, 327 families, 6355 genera and approximately 64000 species. It is a morphologically diverse division which contains organisms from unicellular yeasts to complex cup fungi. Most of its members are terrestrial or parasitic. However, a few have adapted to marine or freshwater environments. Some of them form symbiotic associations with algae to form lichens. The division members, commonly known as the sac fungi, are characterized by the presence of a reproductive microscopic sexual structure called ascus in which ascospores are formed. Nuclear fusion and meiosis occur in the ascus and one round of mitosis typically follows meiosis to leave eight nuclei. Finally, eight ascospores take place. Ascospores are formed within the ascus by an enveloping membrane system, which packages each nucleus with its adjacent cytoplasm and provides the site for ascospore wall formation. Another unique character of the division (but not present in all ascomycetes) is the presence of Woronin bodies on each side of the septa separating the hyphal segments which control the septal pores. Like all fungi, The cell walls of the hyphae of Ascomycota are variably composed of chitin and β-glucans. The mycelia of the division usually consist of septate hyphae. Its septal walls have septal pores which provide cytoplasmic continuity throughout the individual hyphae. Under appropriate conditions, nuclei may also migrate between septal compartments through the septal pores. Asexual reproduction of Ascomycota is responsible for rapid reproduction. It takes places through vegetative reproductive spores called conidia but chlamydospores are also frequently produced.

Evolutionary ecological hypotheses of the recovered taxa and Species Hypotheses are difficult to test due to problems with alignments and the lack of a phylogenetic backbone. We propose an updated phylum- and class-level fungal classification accounting for monophyly and divergence time so that the main taxonomic ranks are more informative. Based on phylogenies and divergence time estimates, we adopt phylum rank to Aphelidiomycota, Basidiobolomycota, Calcarisporiellomycota, Glomeromycota, Entomoph- thoromycota, Entorrhizomycota, Kickxellomycota, Monoblepharomycota, Mortierellomycota and Olpidiomycota. The last two genera, both with two species, are distinguished from Peltula only by a small number of morphological characters. The morphology of the genus Peltula varies from peltate-umbilicate thalli to squamulose-semifruticose or squamulose-compound types, as well as subfoliose-compound and crustose types. All types have an upper epinecral layer and possess medullary cavities of various sizes; a lower cortex is normally present but is usually not developed in the subfoliose and crustose types. The genera Neoheppia and Phyllopeltula differ from the common Peltula morphology by crustose-areolate and subfoliose-compound thalli, respectively. Both Neoheppia and Phyllopeltula are additionally characterized by the absence of medullary cavities and lower cortices. To investigate the phylogenetic validity of Phyllopeltula and Neoheppia, we sequenced six loci from representatives of these two genera together with 37 species from Peltula. Despite the relatively high amount of conflict among loci, the results clearly indicate that both Phyllopeltula and Neoheppia are not monophyletic, and are nested within the genus Peltula. Consequently, we subsumed species of these two genera within the genus Peltula. Gazis, Ph.D., 2012 Directed By: Assistant Professor, Priscila Chaverri, Plant Science and Landscape Architecture The main objectives of this dissertation project were to characterize and compare the fungal endophytic communities associated with rubber trees (Hevea brasiliensis) distributed in wild habitats and under plantations. This study recovered an extensive number of isolates (more than 2,500) from a large sample size (190 individual trees) distributed in diverse regions (various locations in Peru, Cameroon, and Mexico). Molecular and classic taxonomic tools were used to identify, quantify, describe, and compare the diversity of the different assemblages. Innovative phylogenetic analyses for species delimitation were superimposed with ecological data to recognize operational taxonomic units (OTUs) or ―putative species‖ within commonly found species complexes, helping in the detection of meaningful differences between tree populations. Sapwood and leaf fragments showed high infection frequency, but sapwood was inhabited by a significantly higher number of species. More than 700 OTUs were recovered, supporting the hypothesis that tropical fungal endophytes are highly diverse. Furthermore, this study shows that not only leaf tissue can harbor a high diversity of endophytes, but also that sapwood can contain an even more diverse assemblage. Wild and managed habitats presented high species richness of comparable complexity (phylogenetic diversity). Nevertheless, main differences were found in the assemblage‘s taxonomic composition and frequency of specific strains. Trees growing within their native range were dominated by strains belonging to Trichoderma and even though they were also present in managed trees, plantations trees were dominated by strains of Colletotrichum.

Plant endophytism is distributed across multiple clades in the Leotiomycetes. Our results suggest that (1) the inclusion of LSU rDNA and a wider taxon sampling greatly improves resolution of the Helotiales phylogeny, however, the usefulness of rDNA in resolving the deep relationships within the Leotiomycetes is limited; (2) a new class Geoglossomycetes, including Geoglossum, Trichoglossum, and Sarcoleo- tia, is the basal lineage of the Leotiomyceta; (3) the Leotiomycetes, including the Helotiales, Erysiphales, Cyttariales, Rhytismatales, and Myxotrichaceae, is monophyletic; and (4) nine clades can be recognized within the Helotiales.
