Molecular and functional evolution of hemoglobin in perissodactyl mammals (equids, tapirs, and rhinos) by Margaret Clapin A thesis submitted to the Faculty of Graduate Studies of the University of Manitoba in partial fulfillment of the requirements for the degree of Master of Science Department of Biological Sciences University of Manitoba Winnipeg, Manitoba Canada © 2019 Abstract: In this thesis, the oxygen binding characteristics of recombinant hemoglobin (Hb) isoforms (HbA [α2β2] and HbA2 [α2δ2]) from the extinct woolly rhinoceros (Coelodonta antiquitatis) are compared with Sumatran rhino (Dicerorhinus sumatrensis) and black rhino (Diceros bicornis) Hb. The major Hb component (HbA) of horses (Equus caballus) was also examined, as its blood O2 affinity has a low thermal sensitivity. This trait is commonly associated with cold-adaptation as it permits O2 to be offloaded at the cool peripheral tissues of regionally endothermic mammals, though the mechanism(s) by which the oxygenation enthalpy is reduced in horse Hb is unknown. It was hypothesized that the woolly rhino Hb isoforms would have similarly low thermal sensitivities to that of horses, either through enhanced effector binding or by altering the energetic transition from the tense to the relaxed state of hemoglobin. To test this hypothesis the hemoglobin coding sequences for each of the above species were determined and their Hb isoforms expressed using E. coli and purified. Oxygen equilibrium curves were then determined in the presence and absence of allosteric effectors at 25 and 37°C. Horse HbA had a low sensitivity to 2,3- diphosphoglycerate (DPG), though its low temperature sensitivity was primarily driven by increased DPG binding at the lower test temperature. -

However, the phylogeny of basal ceratopsians remains unclear. Here we report a new basal neoceratopsian dinosaur Beg tse based on a partial skull from Baruunbayan, Ömnögovi aimag, Mongolia. Beg is diagnosed by a unique combination of primitive and derived characters including a primitively deep premaxilla with four pre- maxillary teeth, a trapezoidal antorbital fossa with a poorly delineated anterior margin, very short dentary with an expanded and shallow groove on lateral surface, the derived presence of a robust jugal having a foramen on its anteromedial surface, and five equally spaced tubercles on the lateral ridge of the surangular. This is to our knowledge the earliest known occurrence of basal neoceratopsian in Mongolia, where this group was previously only known from Late Cretaceous strata. Ancient metaproteomics: a novel approach for understanding disease and diet in the archaeological record Jessica Hendy PhD University of York Archaeology August, 2015 ii Abstract Proteomics is increasingly being applied to archaeological samples following technological developments in mass spectrometry. This thesis explores how these developments may contribute to the characterisation of disease and diet in the archaeological record. This thesis has a three-fold aim; a) to evaluate the potential of shotgun proteomics as a method for characterising ancient disease, b) to develop the metaproteomic analysis of dental calculus as a tool for understanding both ancient oral health and patterns of individual food consumption and c) to apply these methodological developments to understanding individual lifeways of people enslaved during the 19th century transatlantic slave trade. This thesis demonstrates that ancient metaproteomics can be a powerful tool for identifying microorganisms in the archaeological record, characterising the functional profile of ancient proteomes and accessing individual patterns of food consumption with high taxonomic specificity. In particular, analysis of dental calculus may be an extremely valuable tool for understanding the aetiology of past oral diseases. Results of this study highlight the value of revisiting previous studies with more recent methodological approaches and demonstrate that biomolecular preservation can have a significant impact on the effectiveness of ancient proteins as an archaeological tool for this characterisation. Using the approaches developed in this study we have the opportunity to increase the visibility of past diseases and their aetiology, as well as develop a richer understanding of individual lifeways through the production of molecular life histories. iii iv List of Contents Abstract ............................................................................................................................... -

However, work within Qaidam Basin has been held back by a paucity of precise time constraints on this sequence. Here we report on a detailed paleomagnetic study of the well exposed 4570 m Huaitoutala section along the Keluke anticline in the northeastern Qaidam Basin, where three distinct faunas were recovered and identified from the middle Miocene through Pliocene. -

CHAPTER 2 PALEOZOIC STRATIGRAPHY OF THE GRAND CANYON PAIGE KERCHER INTRODUCTION The Paleozoic Era of the Phanerozoic Eon is defined as the time between 542 and 251 million years before the present (ICS 2010). The Paleozoic Era began with the evolution of most major animal phyla present today, sparked by the novel adaptation of skeletal hard parts. Organisms continued to diversify throughout the Paleozoic into increasingly adaptive and complex life forms, including the first vertebrates, terrestrial plants and animals, forests and seed plants, reptiles, and flying insects. Vast coal swamps covered much of mid- to low-latitude continental environments in the late Paleozoic as the supercontinent Pangaea began to amalgamate. The hardiest taxa survived the multiple global glaciations and mass extinctions that have come to define major time boundaries of this era. Paleozoic North America existed primarily at mid to low latitudes and experienced multiple major orogenies and continental collisions. For much of the Paleozoic, North America’s southwestern margin ran through Nevada and Arizona – California did not yet exist (Appendix B). The flat-lying Paleozoic rocks of the Grand Canyon, though incomplete, form a record of a continental margin repeatedly inundated and vacated by shallow seas (Appendix A). IMPORTANT STRATIGRAPHIC PRINCIPLES AND CONCEPTS • Principle of Original Horizontality – In most cases, depositional processes produce flat-lying sedimentary layers. Notable exceptions include blanketing ash sheets, and cross-stratification developed on sloped surfaces. • Principle of Superposition – In an undisturbed sequence, older strata lie below younger strata; a package of sedimentary layers youngs upward. • Principle of Lateral Continuity – A layer of sediment extends laterally in all directions until it naturally pinches out or abuts the walls of its confining basin. -

UNIT-V EVOLUTION OF HORSE Horses (Equus) are odd-toed hooped mammals belong- ing to the order Perissodactyla. Horse evolution is a straight line evolution and is a suitable example for orthogenesis. It started from Eocene period. The entire evolutionary sequence of horse history is recorded in North America. " Place of Origin The place of origin of horse is North America. From here, horses migrated to Europe and Asia. By the end of Pleis- tocene period, horses became extinct in the motherland (N. America). The horses now living in N. America are the de- scendants of migrants from other continents. Time of Origin The horse evolution started some 58 million years ago, m the beginning of Eocene period of Coenozoic era. The modem horse Equus originated in Pleistocene period about 2 million years ago. Evolutionary Trends The fossils of horses that lived in different periods, show that the body parts exhibited progressive changes towards a particular direction. These directional changes are called evo- lutionary trends. The evolutionary trends of horse evolution are summarized below: 1. Increase in size. 2. Increase in the length of limbs. 3. Yacobucci, Advisor The placement of Lesothosaurus diagnosticus and the Heterodontosauridae within the Ornithischia has been problematic. Historically, Lesothosaurus has been regarded as a basal ornithischian dinosaur, the sister taxon to the Genasauria. Recent phylogenetic analyses, however, have placed Lesothosaurus as a more derived ornithischian within the Genasauria. The Fabrosauridae, of which Lesothosaurus was considered a member, has never been phylogenetically corroborated and has been considered a paraphyletic assemblage. Prior to recent phylogenetic analyses, the problematic Heterodontosauridae was placed within the Ornithopoda as the sister taxon to the Euornithopoda. The heterodontosaurids have also been considered as the basal member of the Cerapoda (Ornithopoda + Marginocephalia), the sister taxon to the Marginocephalia, and as the sister taxon to the Genasauria. To reevaluate the placement of these taxa, along with other basal ornithischians and more derived subclades, a phylogenetic analysis of 19 taxonomic units, including two outgroup taxa, was performed. Analysis of 97 characters and their associated character states culled, modified, and/or rescored from published literature based on published descriptions, produced four most parsimonious trees. Consistency and retention indices were calculated and a bootstrap analysis was performed to determine the relative support for the resultant phylogeny. The Ornithischia was recovered with Pisanosaurus as its basalmost member. -
