Il a été réalisé respectivement dans l’équipe AIME dirigée par le Professeur Stéphane Vuilleumier au sein du laboratoire de Génétique Moléculaire, Génomique et Microbiologie, ainsi qu’au sein du département d’écologie microbienne (EMIC) dirigé par le Professeur Harold Drake à Bayreuth. Je tiens à remercier les membres de mon jury de thèse ; le Pr. Serge Potier, Dr. Marcus Horn, Pr. Béatrice Lauga et le Pr. Claudia Knief, d’avoir accepté d’évaluer mon travail. Methanotrophs represent a widespread and 16 phylogenetically complex guild, yet the biogeography of this functional group and the factors that explain 17 the taxonomic structure of the methanotrophic assemblage are still poorly understood. Here we used high 18 throughput sequencing of the 16S rRNA gene of the bacterial community to study the methanotrophic 19 community composition and the environmental factors that influence their distribution and relative 20 abundance in a wide range of freshwater habitats, including lakes, streams and rivers across the boreal 21 landscape. Within one region, soil and soil water samples were additionally taken from the surrounding 22 watersheds in order to cover the full terrestrial-aquatic continuum.

Erebus, Antarctica, are home to numerous unique and possibly endemic bacteria. The isolated nature of Mt. Erebus provides an opportunity to closely examine how geothermal physico-chemistry drives microbial community composition and structure. This study aimed at determining the effect of physico-chemical drivers on microbial community composition and structure along extreme thermal and geochemical gradients at two sites on Mt. Erebus: Tramway Ridge and Western Crater. Microbial community structure and physico-chemical soil characteristics were assessed via metabarcoding (16S rRNA) and geochemistry (temperature, pH, total carbon (TC), total nitrogen (TN) and ICP-MS elemental analysis along a thermal gradient 10 °C–64 °C), which also defined a geochemical gradient.

    2015 171 〔報告〕 M icrobial Flora Analysis of Neolithic Tree Remains from the Yenikapi Excavation Site in Istanbul, Turkey, Using Denaturing Gradient Gel Electrophoresis Tomoko WADA,Yuji NAKADA,Dilek DOGU, Coskun KOSE,Nural YILGOR,Kamile Tirak HIZAL, Makoto YOSHIDA,Kiyohiko IGARASHI, S.Nami KARTALand Ken OKADA 1 .Introduction During construction of the Yenikapi metro station of the Marmaray railway line in Istanbul, Turkey (Fig. 1A), between 2004 and 2012, a number of archaeological remains were discovered. These included Byzantine and Ottoman period ruins and remains, for example an ancient Byzantine Port, Istanbul’s oldest city wall, a Byzantine Church, and shipwrecks and their associated artifacts. In addition,many Neolithic tree stump remains in standing position were unearthed (Figs. 1BD).The Neolithic tree remains were found in a small local swamp,8.5 m below sea level,under a 45 m deep layer of marine sand and sea shells. Dogu et al.and Yilgor et al.identified and characterized some of these Neolithic remains. They identified the trees as Fraxinus spp.(ash)and Quercus spp.(oak)that were severely degraded by soft-rot fungi and bacteria. The remains also had a high sulfur and iron content, which is typical for marine-archaeological wood found in anoxic conditions such as those found underwater or in swamps. Submerged wooden remains are in general waterlogged, and are usually kept in water after excavation until conservation procedures can be carried out. These procedures,such as the polyethylene glycol methodand the sugar alcohol method,are used to prevent the shrinkage and cracking that is caused by dehydration.

We investigated the evolution of this family by comparing the genomes of the generalist organotroph Beijerinckia indica, the facultative methanotroph Methylocella silvestris and the obligate methanotroph Methylocapsa acidiphila. Highly resolved phylogenetic construction based on universally conserved genes demonstrated that the Beijerinckiaceae forms a monophyletic cluster with the Methylocystaceae, the only other family of alphaproteobacterial methanotrophs. Phylogenetic analyses also demonstrated a vertical inheritance pattern of methanotrophy and methylotrophy genes within these families. Conversely, many lateral gene transfer (LGT) events were detected for genes encoding carbohydrate transport and metabolism, energy production and conversion, and transcriptional regulation in the genome of B. indica, suggesting that it has recently acquired these genes. A key difference between the generalist B. indica and its specialist methanotrophic relatives was an abundance of transporter elements, particularly periplasmic-binding proteins and major facilitator transporters. The most parsimonious scenario for the evolution of methanotrophy in the Alphaproteobacteria is that it occurred only once, when a methylotroph acquired methane monooxygenases (MMOs) via LGT.

    A001 Sphingorhabdus pulchriflava sp. nov., Isolated from a River Gi-Yong Jung1,2 and So-Jeong Kim1* 1Geologic Environment Division, Korea Institute of Geoscience and Mineral Resources, 2Department of Microbiology, Chungbuk National University A facultative anaerobic and Gram-negative bacterium, strain GY_GT, was isolated from a river (Daedeock-cheon) in Daejeon, Republic of Korea. The isolate was catalase-positive and oxidase-positive and formed yellow colonies. The strain GY_GT was phylogenetically classified in the genus Sphingorhabdus and other closely related strains were Sphingorhabdus wooponensis 03SU3-PT (97.30% similarity) and Sphingorhabdus contaminans JC216T (96.75% similarity) based on 16S rRNA gene sequences. The growth conditions for GY_GT were temperatures ranging from T 10°C to 45°C (optimal 25°C), pH 6–10 (optimum pH 7) and 0–6% NaCl (optimum 0.5-1.5%). GY_G could utilize D- turanose, D-fructose-6-phosphate, glucuronamide, α-keto-glutaric acid, and acetoacetic acid. The major fatty acids T of GY_G were summed features 8 (C18:1 ω7c/C18:1 ω6c, 40.0%) and 3 (C16:1 ω6c/C16:1 ω7c, 27.6%). The major quinone required for respiration was Q-10. The polar lipids of GY_GT consisted of diphosphatidylglycerol (DPG), phosphatidylglycerol (PG), phosphatidylethanolamine (PE), and sphingolipid (SGL). The G+C content of the genome was 57.7%. The Average nucleotide identity (ANI) and Average amino acid identity (AAI) values between GY_GT and 03SU3-PT were 71.04% and 72.69%. Based on phylogenetic and phenotypic attributes, we suggest that strain GY_GT is a novel species in the genus Sphingorhabdus and is named Sphingorhabdus pulchriflava.

This ecosystem holds diverse prokaryotic communities that play a major role in nutrient cycling. A study was conducted in which a total of 24 peat soil samples were collected in three forest types in a tropical peat dome in Sarawak, Malaysia namely, Mixed Peat Swamp (MPS), Alan Batu (ABt), and Alan Bunga (ABg) forests to profle the soil prokaryotic communities through meta 16S amplicon analysis using Illumina Miseq. Results showed these ecosystems were dominated by anaerobes and fermenters such as Acidobacteria, Proteobacteria, Actinobacteria and Firmicutes that cover 80–90% of the total prokaryotic abundance. Overall, the microbial community composition was diferent amongst forest types and depths. Additionally, this study highlighted the prokaryotic communities’ composition in MPS was driven by higher humifcation level and lower pH whereas in ABt and ABg, the less acidic condition and higher organic matter content were the main factors. It was also observed that prokaryotic diversity and abundance were higher in the more oligotrophic ABt and ABg forest despite the constantly waterlogged condition. In MPS, the methanotroph Methylovirgula ligni was found to be the major species in this forest type that utilize methane (CH4), which could potentially be the contributing factor to the low CH4 gas emissions.

Wetland ecosystems emit one-third of total global CH4 emissions, making them the single largest natural CH4 source and placing them among the most important terrestrial ecosystems in the global carbon (C) cycle. Wetlands in tropical and boreal regions are drivers of recent inter-annual variation in atmospheric CH4 concentrations because they play vital roles in the global CH4 cycle by storing vast amounts of C (~31% of total soil C in boreal peatlands) and generating a significant proportion of total global wetland CH4 emissions (47-89% in tropical wetlands).
