  • Whole-Genome Sequencing of Wild Siberian Musk
Yi et al. BMC Genomics (2020) 21:108 https://doi.org/10.1186/s12864-020-6495-2 RESEARCH ARTICLE Open Access Whole-genome sequencing of wild Siberian musk deer (Moschus moschiferus) provides insights into its genetic features Li Yi1†, Menggen Dalai2*†, Rina Su1†, Weili Lin3, Myagmarsuren Erdenedalai4, Batkhuu Luvsantseren4, Chimedragchaa Chimedtseren4*, Zhen Wang3* and Surong Hasi1* Abstract Background: Siberian musk deer, one of the seven species, is distributed in coniferous forests of Asia. Worldwide, the population size of Siberian musk deer is threatened by severe illegal poaching for commercially valuable musk and meat, habitat losses, and forest fire. At present, this species is categorized as Vulnerable on the IUCN Red List. However, the genetic information of Siberian musk deer is largely unexplored. Results: Here, we produced 3.10 Gb draft assembly of wild Siberian musk deer with a contig N50 of 29,145 bp and a scaffold N50 of 7,955,248 bp. We annotated 19,363 protein-coding genes and estimated 44.44% of the genome to be repetitive. Our phylogenetic analysis reveals that wild Siberian musk deer is closer to Bovidae than to Cervidae. Comparative analyses showed that the genetic features of Siberian musk deer adapted in cold and high-altitude environments. We sequenced two additional genomes of Siberian musk deer constructed demographic history indicated that changes in effective population size corresponded with recent glacial epochs. Finally, we identified several candidate genes that may play a role in the musk secretion based on transcriptome analysis. Conclusions: Here, we present a high-quality draft genome of wild Siberian musk deer, which will provide a valuable genetic resource for further investigations of this economically important musk deer.

Arxius de Miscel·lània Zoològica, 17: 209–218, doi: https://doi.org/10.32800/amz.2019.17.0209 Abstract mtDNA confirms the presence ofMoschus leucogaster (Ruminantia, Moschidae) in Gaurishankar Conservation Area, Nepal. Musk deer (genus Moschus), an endangered mammal, is not only of great concern for its conservation, but it is also of great interest to understand its taxonomic and phylogenetic associations in Nepal. The aim of this study was to identify the taxonomic status of musk deer in Gaurishankar Conservation Area (GCA) using mitochondrial genomic data of cytochrome b (370 bps) through phylogenetic analysis of all the species of musk deer. The results showed that the species found in GCA is confirmed as Himalayan musk deer Moschus leucogaster, further expanding its distributional range in Nepal. Key words: Moschus leucogaster, Phylogenetic analysis, Gaurishankar Conservation Area, Nepal Resumen El ADN mitocondrial confirma la presencia de Moschus leucogaster (Ruminantia, Moschidae) en el Área de Conservación de Gaurishankar, Nepal.

CHAPTER TWENTY-TWO GAZELLA BENNETTI, THE CHINKARA 22.1 The Living Animal 22.1.1 Zoology The chinkara or Indian gazelle is a gracile and small antelope with a shoulder height of 0.65 m (fi g. 343). Chinkaras are related to blackbucks (see Chapter 1) but are much smaller, more gracile, and have relatively smaller and more upright horns. The horns of the bucks are marked with prominent rings and are long, though not as long as in the black- buck, and range between 25–30 cm in length. The horns are slightly S-shaped seen in profi le and almost straight seen from the front. Does have much smaller, smooth and sharply-pointed straight horns; hornless females are not uncommon. Chinkaras have tufts of hair growing from the knees. When alarmed, chinkaras swiftly fl ee but stop some 200 or 300 metres away to turn around to check the cause of the alarm as most antelopes do. They never look back while running. Chinkaras live in small herds of ten to twenty animals. The chinkara lives in the semi-arid wastelands, scattered bush, thin jungle and sand-hills of the desert zones of north-western and central India extending through the open lands of the Deccan to a little south of the Krishna River. They are not found at altitudes above 1.2 km, and they avoid cultivation. Gazelles once roamed the open plains of the subcontinent in large numbers and were very common, but at present they are mainly restricted to natural reserves and desert zones. Remains of the chinkara have been recovered from the post-Harappan archaeological sites of Khanpur and Somnath along the Gulf of Cambay, Gujarat (c.
