General Introduction and Outline Glycosphingolipids, Carbohydrate- 1 processing Enzymes and Iminosugar Inhibitors General Introduction The study described in this thesis was conducted with the aim of developing lipophilic iminosugars as selective inhibitors for three enzymes involved in glucosylceramide metabolism. Glucosylceramide, a β-glycoside of the lipid ceramide and the carbohydrate d-glucose, is a key member of a class of biomolecules called the glycosphingolipids (GSLs). One enzyme, glucosylceramide synthase (GCS), is responsible for its synthesis and the two other enzymes, glucocerebrosidase (GBA1) and β-glucosidase 2 (GBA2), catalyze its degradation. Being able to influence glucosylceramide biosynthesis and degradation would greatly facilitate the study of GSL functioning in (patho)physiological processes. This chapter aims to provide background information and some history on the various subjects that were involved in this study. The chapter will start out with a brief overview of the discovery of GSLs and the evolving view of the biological role of GSLs and carbohydrate containing biomolecules in general during the last century. Next, the topology and dynamics of mammalian GSL biosynthesis and degradation will be described with special attention for the involved carbohydrate-processing enzymes.

These cells are constantly exposed to environmental factors, including the conidia of the ubiquitous mould Aspergillus fumigatus, which are small enough to reach the alveoli. A. fumigatus is associated with a spectrum of diseases ranging from asthma and allergic bronchopulmonary aspergillosis to aspergilloma and invasive aspergillosis. Airway epithelial cells have been shown to internalize A. fumigatus conidia in vitro, but the implications of this process for pathogenesis remain unclear. We have developed a cell culture model for this interaction using the human bronchial epithelium cell line 16HBE and a transgenic A. fumigatus strain expressing green fluorescent protein (GFP). Immunofluorescent staining and nystatin protection assays indicated that cells internalized upwards of 50% of bound conidia. Using fluorescence-activated cell sorting (FACS), cells directly interacting with conidia and cells not associated with any conidia were sorted into separate samples, with an overall accuracy of 75%. Genome-wide transcriptional profiling using microarrays revealed significant responses of 16HBE cells and conidia to each other. Significant changes in gene expression were identified between cells and conidia incubated alone versus together, as well as between GFP positive and negative sorted cells.

To assess the molecular alterations associated with these breast cancer subtypes, we conducted a whole-genome study of 166 archival estrogen receptor (ER)-positive tumors (89 IDC and 77 ILC) using the Affy- metrix GeneChip® Mapping 10K Array to identify sites of loss of heterozygosity (LOH) that either distinguished, or were shared by, the two phenotypes. We found single nucleotide polymorphisms (SNPs) of high-frequency LOH (>50%) common to both ILC and IDC tumors predominately in 11q, 16q, and 17p. Overall, IDC had a slightly higher frequency of LOH events across the genome than ILC (fractional allelic loss 5 0.186 and 0.156). By comparing the average frequency of LOH by chro- mosomal arm, we found IDC tumors with significantly (P < 0.05) higher frequency of LOH on 3p, 5q, 8p, 9p, 20p, and 20q than ILC tumors.

Balog, PhD School of Applied Physiology Georgia Institute of Technology December 17, 2010 1 Summary The effects of GSK2487213A (213A) on RyR1 function was assessed via skeletal muscle heavy sarcoplasmic reticulum (HSR) [3H]ryanodine binding. 213A did not affect HSR ryanodine binding when Ca2+ was the sole RyR1 regulator. Stripping HSR of FKBP12.0, via treatment with FK506, increased Ca2+-activated ryanodine binding. Exogenous FKBP12.0 alone or in combination with 213A and or reducing agents failed to reverse the effects prior exposure to FK506. Including FK506 in the HSR [3H]ryanodine binding buffer dose-dependently increased ryanodine binding. 213A did not alter the FK506 dose response. Treating HSR with the nitric oxide donor, NOR-3, did not substantially reduce the FKBP12.0 content of the HSR. Prior exposure to NOR-3 enhanced Ca2+ stimulated HSR ryanodine binding. 213A reversed the NOR-3 activation of RyR1. These results suggest that 213A reverses nitrosylation-induced activation of RyR1 and the inhibition does not occur via stabilizing the interaction between RyR1 and FKBP12.0. Introduction Ryanodine receptors (RyR) are endo/sarcoplamic reticulum (SR) resident Ca2+ selective channels that form the efflux pathway for the release of Ca2+ from the SR to initiate muscle contraction. Isoform 1 (RyR1) is the predominate form in skeletal muscle, RyR2 is the predominate form in the heart while RyR3 has a widespread distribution. The channels are regulated by numerous endogenous effectors including ions primarily Ca2+ and Mg2+, metabolites such as the adenine nucleotides and accessory proteins including calmodulin and the FK506-binding proteins (FKBP).

Cette malformation congénitale est la plus commune dont une des conséquences majeures est l’infertilité masculine due au testicule non-descendu, auquel un risque plus élevé de cancer testiculaire est associé. L’expression des ARN totaux isolés à partir de biopsies testiculaires ont été analysés par micropuces, puis par une analyse bio-informatique et une validation par RT-qPCR de plusieurs gènes sélectionnés. Ces analyses m’ont permis d’identifier plus de deux milles candidats montrant une expression différente entre des sujets cryptorchides et normaux. Certains de ces gènes sélectionnés peuvent être associés à la descente testiculaire, d’autres au cancer testiculaire ou encore aux divers types cellulaires retrouvés dans cet organe. Les différences dans le transcriptome dues à la cryptorchidie vont nous aider à comprendre la cause génétique de cette maladie. ii Abstract Expression level of numerous genes may be affected by environmental condition and lead to development of cryptorchidism. Here, we build a compendium of 2218 primary tumours across 12 human cancer types and sys- tematically screen for homozygous deletions, aiming to identify rare tumour suppressors. Our analysis defines 96 genomic regions recurrently targeted by homozygous deletions. These recurrent homozygous deletions occur either over tumour suppressors or over fragile sites, regions of increased genomic instability. We construct a statistical model that separates fragile sites from regions showing signatures of positive selection for homozygous deletions and identify candidate tumour suppressors within those regions. We find 16 established tumour suppressors and propose 27 candidate tumour suppressors. Several of these genes (including MGMT, RAD17, and USP44) show prior evidence of a tumour suppressive function. Other candidate tumour suppressors, such as MAFTRR, KIAA1551, and IGF2BP2, are novel.
