Hauser Doctor of Philosophy, 2018 Department of Ecology and Evolutionary Biology University of Toronto 2018 ABSTRACT The visual system serves as a direct interface between an organism and its environment. Studies of the molecular components of the visual transduction cascade, in particular visual pigments, offer an important window into the relationship between genetic variation and organismal fitness. In this thesis, I use molecular evolutionary models as well as protein modeling and experimental characterization to assess the role of variable evolutionary rates on visual protein function. In Chapter 2, I review recent work on the ecological and evolutionary forces giving rise to the impressive variety of adaptations found in visual pigments. In Chapter 3, I use interspecific vertebrate and mammalian datasets of two visual genes (RH1 or rhodopsin, and RPE65, a retinoid isomerase) to assess different methods for estimating evolutionary rate across proteins and the reliability of inferring evolutionary conservation at individual amino acid sites, with a particular emphasis on sites implicated in impaired protein function. ii In Chapters 4, and 5, I narrow my focus to devote particular attention to visual pigments in Neotropical cichlids, a highly diverse clade of fishes distributed across South and Central America.

The ray-finned fishes are a highly diverse group of vertebrates. Yet, our understanding of diversification in this group is incomplete, and the role of body size in creating this diversity is largely unknown. I examined body size in Neotropical cichlids (Cichlinae) to elucidate the large- and small-scale factors affecting body size diversity and distribution, and how body size shapes species, morphological, and ecological diversity in fishes. Characterization of body size distributions across the phylogeny of Neotropical cichlids revealed considerable overlap in body size, particularly in intermediate-sized fishes, with few, species-poor lineages exhibiting extreme body size. Three potential peaks of adaptive evolution in body size were identified within Cichlinae. I found freshwater fishes globally tend to be smaller and their distributions more diverse and right-skewed than marine counterparts, irrespective of taxonomy and clade age, with a strengthening of these trends in riverine systems. Comparisons of Neotropical cichlid body size diversity and distribution to this broader context shows that body size patterns are largely abnormal compared to most freshwater fishes, particularly those of the Neotropics.

Lista de especies y distribución por cuencas Carlos A. Lasso, Daniel Lew, Donald Taphorn, Carlos DoNascimiento, Oscar Lasso-Alcalá, Francisco Provenzano y Antonio Machado-Allison Resumen. Se corrigió, amplió y actualizó la lista más reciente de los peces continentales de Venezuela. Se elaboró una matriz contentiva de tres tipos de información: taxonómica, hábitos ecológicos en función de la salinidad y distribución en las siete cuencas hidrográficas principales (Orinoco, Cuyuní, Río Negro, Golfo de Paria, Caribe, Lago de Valencia y Maracaibo). De la lista más reciente se eliminaron 137 especies y se añadieron 270, lo que determina una ri- queza para toda la ictiofauna continental de Venezuela de 1198 especies, agrupadas en 22 órdenes, 82 familias y 471 géneros. Los órdenes con mayor representación específica fueron: Characiformes (450 spp.), Siluriformes (395 spp.), Perciformes (160 spp.) y Gymnotiformes (65 spp.). La cuenca con la mayor riqueza fue Orinoco (939 sp.), seguida de río Negro (283 spp.), Caribe (194 spp.), Cuyuní (186 spp.), Maracaibo (177 spp.), Paria (158 spp.) y Valencia (32 spp). Se observaron correlaciones positivas elevadas entre la superficie de cada cuenca y la riqueza total de especies por cuenca, número de especies dulceacuícolas estrictas y número exclusivo de especies por cuenca. In addition, morphological variants, particularly of Pt. scalare and Pt. altum, occur in their natural habitat. However, uncertainty regarding the taxonomy and the phylogenetic relationships between the three species of the genus Pterophyllum within the tribe Heroini, still remains. In the first part of this study three mitochondrial (Cytochrome b, 16S rRNA and NADH dehydrogenase subunit 4) and two nuclear (Recombinase Activator Gene 2 and ribosomal S7 intron 1) markers were amplified and sequenced for 27 Pterophyllum samples. Along with this, 166 nucleotide reference sequences, representing six outgroups and 160 Neotropical cichlid taxa, were downloaded for each of the five molecular markers from GenBank.

A new cichlid fish Uaru fernandezyepezi is described from the Rio Atabapo, an upper Orinoco tributary, Venezuela. The new species is compared to the second describ- ed species of the genus Uaru Heckel, 1840, U amphiacanthoides Heckel, 1840, and to a yet undescribed third species known only from aquarium imports. Im Jahre 1840 stellte der österreichische Ichthyologe Jacob Heckel neun südamerika- nische Cichlidengattimgen auf, darunter die monotypische Gattung Uaru mit der Art Uaru amphiacanthoides. Heckel fertigte seine Beschreibung anhand eines gut 21 Zentimeter langen Exemplares an, das „im Rio negro oberhalb Airao durch einen Pfeilschuss erhalten" worden war. Nach der möglicherweise nicht ganz korrekt wie- dergegebenen Einheimischenbezeichnung für diesen Fisch — „Uarü-urä", was soviel wie „Vogelkröte" bedeuten soll — nannte Heckel die neue Gattung Uaru. Der Art- name bezieht sich auf die Gestalt des Buntbarsches, die den Beschreiber an die Meeresfische der Gattung Amphiacanthus — heute ein Synonym zu Siganus (Ka- ninchenfische, Familie Siganidae) — erinnerte: Der Körper von Uaru amphiacanthoi- des ist sehr hochrückig, oval und seitlich stark zusammengedrückt. Der Kopf ist auf- fällig kurz, und das Stirnprofil steigt nahezu senkrecht an. Weitere charakteristische Merkmale von Uaru amphiacanthoides sind die Form des Maules und der Lippen, die drei „in kleinen Zwischenräumen hinter einander stehenden Zahnreihen . ., deren äussere aus flachen Schneidezähnen mit convexer Schneide besteht", und die kleinen Körperschuppen.
