  • Karl Jordan: a Life in Systematics
AN ABSTRACT OF THE DISSERTATION OF Kristin Renee Johnson for the degree of Doctor of Philosophy in History of SciencePresented on July 21, 2003. Title: Karl Jordan: A Life in Systematics Abstract approved: Paul Lawrence Farber Karl Jordan (1861-1959) was an extraordinarily productive entomologist who influenced the development of systematics, entomology, and naturalists' theoretical framework as well as their practice. He has been a figure in existing accounts of the naturalist tradition between 1890 and 1940 that have defended the relative contribution of naturalists to the modem evolutionary synthesis. These accounts, while useful, have primarily examined the natural history of the period in view of how it led to developments in the 193 Os and 40s, removing pre-Synthesis naturalists like Jordan from their research programs, institutional contexts, and disciplinary homes, for the sake of synthesis narratives. This dissertation redresses this picture by examining a naturalist, who, although often cited as important in the synthesis, is more accurately viewed as a man working on the problems of an earlier period. This study examines the specific problems that concerned Jordan, as well as the dynamic institutional, international, theoretical and methodological context of entomology and natural history during his lifetime. It focuses upon how the context in which natural history has been done changed greatly during Jordan's life time, and discusses the role of these changes in both placing naturalists on the defensive among an array of new disciplines and attitudes in science, and providing them with new tools and justifications for doing natural history. One of the primary intents of this study is to demonstrate the many different motives and conditions through which naturalists came to and worked in natural history.

  • A Global Database for Metacommunity Ecology, Integrating Species, Traits
www.nature.com/scientificdata There are amendments to this paper OPEN A global database for DATA DescRIPTOR metacommunity ecology, integrating species, traits, environment and space Alienor Jeliazkov et al.# The use of functional information in the form of species traits plays an important role in explaining biodiversity patterns and responses to environmental changes. Although relationships between species composition, their traits, and the environment have been extensively studied on a case-by-case basis, results are variable, and it remains unclear how generalizable these relationships are across ecosystems, taxa and spatial scales. To address this gap, we collated 80 datasets from trait-based studies into a global database for metaCommunity Ecology: Species, Traits, Environment and Space; “CESTES”. Each dataset includes four matrices: species community abundances or presences/absences across multiple sites, species trait information, environmental variables and spatial coordinates of the sampling sites. The CESTES database is a live database: it will be maintained and expanded in the future as new datasets become available. By its harmonized structure, and the diversity of ecosystem types, taxonomic groups, and spatial scales it covers, the CESTES database provides an important opportunity for synthetic trait-based research in community ecology. Background & Summary A major challenge in ecology is to understand the processes underlying community assembly and biodiversity patterns across space1,2. Over the three last decades, trait-based research, by taking up this challenge, has drawn increasing interest3, in particular with the aim of predicting biodiversity response to environment. In community ecology, it has been equated to the ‘Holy Grail’ that would allow ecologists to approach the potential processes underlying metacommunity patterns4–7.

Abstract Background: Agglomerative hierarchical clustering (AHC) is a common unsupervised data analysis technique used in several biological applications. Standard AHC methods require that all pairwise distances between data objects must be known. With ever-increasing data sizes this quadratic complexity poses problems that cannot be overcome by simply waiting for faster computers. Results: We propose an approximate AHC algorithm HappieClust which can output a biologically meaningful clustering of a large dataset more than an order of magnitude faster than full AHC algorithms. The key to the algorithm is to limit the number of calculated pairwise distances to a carefully chosen subset of all possible distances. We choose distances using a similarity heuristic based on a small set of pivot objects.

Hidayat a,*, Siti Aisyah a, Riky Kurniawan a, Iwan Ridwansyah a, Octavianto Samir a, a Gadis Sri Haryani a Research Center for Limnology-LIPI; Kompleks LIPI Cibinong, Jalan Raya Bogor, Km. 46, Cibinong 16911; *[email protected] Received 29 November 2020 Accepted 13 December 2020 Published 17 December 2020 Abstract The Lake Sentarum is a complex of floodplain lakes in the middle part of the Kapuas River system in West Kalimantan, Indonesia. The area has a great ecological and economic importance, however, the Sentarum lakes complex and its catchment area are generally threatened by deforestation, fire, monoculture agroindustry, and pollution. The objective of this research is to establish the hydrological characteristics of the Sentarum lakes area and to reveal the dynamics of aquatic habitat resulted from changing water levels. Data were collected during our field campaigns of 2013-2017 representing the seasons. The water level was measured using a pressure sensor placed at the Lake Sentarum National Park resort, while rainfall data were obtained from the data portal of the Tropical Rainfall Measuring Mission. Inundation monitoring was carried out using a time-lapse camera. A hydrological model is used to simulate water levels beyond measurement period. Water quality and fish sampling were carried out at the lake area. Vegetation observation was carried out at the selected riparian zone of the lake area using the line transect method. Water level records show that the Sentarum floodplain lakes have two peaks of inundation period following the bimodal pattern of rainfall in the equatorial Kapuas catchment.

We have now extensively revised and updated the multi-purpose Science, The Huck Institutes of the Life Sciences, University Park, software tool Biofilter that allows researchers to annotate and/or filter data as well as Pennsylvania, PA, USA generate gene-gene interaction models based on existing biological knowledge. Biofilter now has the Library of Knowledge Integration (LOKI), for accessing and integrating existing comprehensive database information, including more flexibility for how ambiguity of gene identifiers are handled. We have also updated the way importance scores for interaction models are generated. In addition, Biofilter 2.0 now works with a range of types and formats of data, including single nucleotide polymorphism (SNP) identifiers, rare variant identifiers, base pair positions, gene symbols, genetic regions, and copy number variant (CNV) location information. Results: Biofilter provides a convenient single interface for accessing multiple publicly available human genetic data sources that have been compiled in the supporting database of LOKI. Information within LOKI includes genomic locations of SNPs and genes, as well as known relationships among genes and proteins such as interaction pairs, pathways and ontological categories.

With the rapid advance of biotechnologies and development of clinical record systems, we have witnessed an exponential growth of data ranging from “omics” (such as genomics, proteomics, metabolomics, and pharmacogenomics), imaging data, to electronic medical record data. Last year, the federal funding agencies National Institutes of Health (NIH) and National Science Foundation (NSF) exer- cised a joint effort to launch big-data initiatives and consortia to promote and support big-data projects [2].

Abstract Background: In computer science, database systems are based on the relational model founded by Edgar Codd in 1970. On the other hand, in the area of biology the word 'database' often refers to loosely formatted, very large text files. Although such bio-databases may describe conflicts or ambiguities (e.g. a protein pair do and do not interact, or unknown parameters) in a positive sense, the flexibility of the data format sacrifices a systematic query mechanism equivalent to the widely used SQL. Results: To overcome this disadvantage, we propose embeddable string-search commands on a Wiki-based system and designed a half-formatted database.
