Your support and love have kept me afloat. iv Abstract The soil microbiome is a dynamic and complex environment that offers numerous ecosystem services. Beneficial Pseudomonas spp. are agriculturally relevant bacteria with a plethora of plant growth promoting (PGP) traits, making them desirable targets for microbial inoculant development. Microbial inoculants have typically failed to produce reliable results, which can be attributed to the introduction of microbes into ecologically unsuitable environments. Its therefore important to better understand factors that can alter Pseudomonas spp. community structure and functioning. Crop domestication and land management have both played important roles in the development of agriculture over the last 10,000 years, however they have been associated with negative impacts on the soil microbiome. Here, the impacts of these agricultural components on soil pseudomonads was investigated. The study of 17 domesticated and ancestral wheat genotypes cultivated in a grassland soil revealed no clear difference in pseudomonad community structure within rhizosphere or bulk soil. The Highfield experiment at Rothamsted Research tests the impact of land management and revealed various impacts to soil properties, wheat physiology and total microbial abundance across grassland, arable and bare fallow managed soils. However, pseudomonad abundance was not found to significantly differ in bulk soil and rhizosphere communities. Additional studies looking at the more closely associated root compartment of wheat grown in soils from distinct land uses, revealed differences in abundance and phylogeny of cultivated pseudomonads. A range of PGP genetic and functional potentials including siderophore production, anti-fungal activity and phosphate solubilisation differed in isolates according to land use. The presence of the 1-Aminocyclopropane-1-carboxylate (ACC) deaminase gene (acdS) was of particular interest, due to its potential to reduce levels of stress ethylene in plants by degrading its precursor ACC. Intriguingly, acdS gene abundance, phylogeny and functional activity appeared to differ in pseudomonads associated with the different land uses. The rhizosphere and root compartments of wheat had a higher acdS gene abundance, particularly in the bare fallow soil which is known to have degraded soil properties. This suggests factors associated with wheat grown in different land managements were driving the selection of ACC deaminase producing pseudomonads. In vitro attempts to promote wheat growth under salt stress by applying ACC deaminase-containing isolates was not successful. Overall this thesis evidences the functional potential of pseudomonads for use in microbial inoculants, whilst providing an insight into the complexity of soil-plant-microbe interactions v Contents 1 Halorubrum lacusprofundi is an important member of Deep Lake, Antarctica (~10% of the population), and is amendable to laboratory cultivation. Here we report the development of a shuttle-vector and targeted gene-knockout system for this species. To investigate the function of acetamidase/formamidase genes, a class of genes not experimentally studied in Archaea, the acetamidase gene, amd3, was disrupted. The wild-type grew on acetamide as a sole source of carbon and nitrogen, but the mutant did not. Acetamidase/formamidase genes were found to form three distinct clades within a broad distribution of Archaea and Bacteria. Genes were present within lineages characterized by aerobic growth in low nutrient environments (e.g. haloarchaea, Starkeya) but absent from lineages containing anaerobes or facultative anaerobes (e.g. methanogens, Epsilonproteobacteria) or parasites of animals and plants (e.g. Chlamydiae). While acetamide is not a well characterized natural substrate, the build-up of plastic pollutants in the environment provides a potential source of introduced acetamide. In view of the extent and pattern of distribution of acetamidase/formamidase sequences within Archaea and Bacteria, we speculate that acetamide from plastics may promote the selection of amd/fmd genes in an increasing number of environmental microorganisms.

Seawater was spread onto Zobell agar plates or marine agar plates (DIFCO) and incubated at in situ temperature. Colonies were picked and plate- purified before being frozen in liquid medium with 20% glycerol. The collection represents aerobic heterotrophic bacteria from pelagic waters. Bacteria were grown in media according to their physiological needs of salinity. Isolates from the Baltic Sea were grown on Zobell media (ZoBELL, 1941) (800 ml filtered seawater from the Baltic, 200 ml Milli-Q water, 5g Bacto-peptone, 1g Bacto-yeast extract). Isolates from the Mediterranean Sea and the Southern California Bight were grown on marine agar or marine broth (DIFCO laboratories). The optimal temperature for growth was determined by growing each isolate in 4ml of appropriate media at 5, 10, 15, 20, 25, 30, 35, 40, 45 and 50o C with gentle shaking. Growth was measured by an increase in absorbance at 550nm. Statistical analyses The influence of temperature, geographical origin and taxonomic affiliation on growth rates was assessed by a two-way analysis of variance (ANOVA) in R (http://www.r-project.org/) and the “car” package.

JG1b, was isolated from ice-cemented permafrost in University Valley (Antarctic), one of coldest and driest environments on Earth. Phenotypic and phylogenetic analyses classified R. frigidialcoholis as a novel species. To characterize its cold-adaptive strategies, we performed mRNA and sRNA transcriptomic analyses, phenotypic profiling, and assessed ethanol production at 0 and 23 °C. Downregulation of the ETC and citrate cycle genes, overexpression of fermentation and pentose phosphate pathways genes, growth without reduction of tetrazolium dye, and our discovery of ethanol production at 0 °C indicate that R. frigidialcoholis induces a metabolic switch from respiration to ethanol fermentation as adaptation in Antarctic permafrost. This is the first report of microbial ethanol fermentation utilized as the major energy pathway in response to cold and the coldest temperature reported for natural ethanol production. R. frigidialcoholis increased its diversity and abundance of sRNAs when grown at 0 versus 23 °C. This was consistent with increase in transcription of Dicer, a key protein for sRNA processing. Our results strongly imply that post-transcriptional regulation of gene expression and mRNA silencing may be a novel evolutionary fungal adaptation in the cryosphere. The so-called Anthropocene is generally considered to have began in the mid-18th century with the start of the 80 year Industrial China and Revolution in Great Britain, which trans- formed a largely agricultural rural population into an urban society supported by industrial factories. This industrialisation spread across Global much of Europe and North America during the 19th century and through other nations such as Russia during the first half of the Change 20th century. This process is now transform- ing China, but on a scale far larger than 200 years ago and at a much faster rate. The scale and pace of industrialisation and urbanisation in China is of course leading to rapid economic and social change, but is also having substantial environmental effects both regionally and globally. Water shortages, desertification, greenhouse gas emissions, particulate air pollution, and elevated sedi- ment and nutrient fluxes to the coastal seas are but some of the side effects of the rapid growth. These and other changes are inter- acting with consequent climate and oceanic effects that are likely to reverberate through- out the Earth System. In this issue of the Global Change Newslet- ter we present a series of articles highlight- ing aspects of current global environmental change research in China.
