Tuffin November 2011 DECLARATION I declare that „The Actinobacterial diversity of the Ethiopian Rift Valley Lakes is my own work, that it has not been submitted for any degree or examination in any other university, and that all the sources I have used or quoted have been indicated and acknowledged by complete references. ------------------------------------------------- Gerda Du Plessis ii ABSTRACT The class Actinobacteria consists of a heterogeneous group of filamentous, Gram-positive bacteria that colonise most terrestrial and aquatic environments. The industrial and biotechnological importance of the secondary metabolites produced by members of this class has propelled it into the forefront of metagenomic studies. The Ethiopian Rift Valley lakes are characterized by several physical extremes, making it a polyextremophilic environment and a possible untapped source of novel actinobacterial species. The aims of the current study were to identify and compare the eubacterial diversity between three geographically divided soda lakes within the ERV focusing on the actinobacterial subpopulation. This was done by means of a culture-dependent (classical culturing) and culture-independent (DGGE and ARDRA) approach. The results indicate that the eubacterial 16S rRNA gene libraries were similar in composition with a predominance of α-Proteobacteria and Firmicutes in all three lakes. Conversely, the actinobacterial 16S rRNA gene libraries were significantly different and could be used to distinguish between sites.

A total of 323 strains of actinobacteria were isolated from different soil samples, by a dilution agar plating method, using selective isolation media without or with 15-20% of NaCl (for halophilic strains). The morphological and chemotaxonomic characteristics (diaminopimelic acid isomers, whole-cell sugars, menaquinones, cellular fatty acids and diagnostic phospholipids) of the strains were consistent with those of members of the genus Saccharothrix , Nocardiopsis , Actinopolyspora , Streptomonospora , Saccharopolyspora , Actinoalloteichus , Actinokineospora and Prauserella .

SOD is not one, but three separate, non-homologous 12 enzymes that perform the same function. Thus, the evolutionary history of genes encoding for 13 different SOD enzymes is one of convergent evolution, which reflects environmental selection 14 brought about by an oxygenated atmosphere, changes in metal availability, and opportunistic 15 horizontal gene transfer (HGT). In this study we examine the phylogenetic history of the protein 16 sequence encoding for the nickel-binding metalloform of the SOD enzyme (SodN). A comparison 17 of organismal and SodN protein phylogenetic trees reveals several instances of HGT, including 18 multiple inter-domain transfers of the sodN gene from the bacterial domain to the archaeal domain.

A total of 16 strains were isolated from hypersaline soil in Mongolia. All strains showed alkaliphilic characteristics and were able to abundantly grow in media with pH 9.0. Six strains were halotolerant actinomycetes (0 to 12.0% NaCl) and 10 strains were moderately halophiles (3.0 to 12.0% NaCl). Most strains required moderately high salt (5.0 to 10.0%) for optimal growth but were able to grow at lower NaCl concentrations. Among the 16 strains, 5 were able to grow at 45°C.

The strain was identified using a polyphasic taxonomic approach. The strain grew slowly on most media tested, producing small amounts of aerial mycelia and no diffusible pigments on most media tested. The strain grew in the presence of 0–12 % (w/v) NaCl (optimum, 2–4 %), at pH 9.0–11.0 (optimum, pH 9.0) and 10– 37 6C (optimum, 28 6C). The isolate contained meso-diaminopimelic acid, no diagnostic sugars and MK-9(H4) as the predominant menaquinone. The major phospholipids were phosphatidylglycerol, phosphatidylcholine and phosphatidylmethylethanolamine. The major fatty acids were iso-C16 : 0, anteiso-C17 : 0,C18 : 1v9c, iso-C15 : 0 and iso-C17 : 0. DNA–DNA relatedness was 37.6 % with Nocardiopsis lucentensis DSM 44048T, the nearest phylogenetic relative (97.93 % 16S rRNA gene sequence similarity). On the basis of the results of a polyphasic study, a novel species, Nocardiopsis fildesensis sp. nov., is proposed. The type strain is GW9-2T (5CGMCC 4.7023T5DSM 45699T5NRRL B-24873T). The genus Nocardiopsis was initially described by Meyer 28 uC and stored at 4 uC.

The similarity value of sequences between this strain and the closely related species Saccharopolyspora en- dophytica was 99.5%. The DNA G+C content was 70.2 mol%. DNA‒DNA hybridization results (53.3%) and some physiological and biochemical properties indicated that strain S582T was dis- tinguished from the phylogenetically closest relatives. Based on these genotypic and pheno- typic data, strain S582T should be a new species in the genus Saccharopolyspora and the name Saccharopolyspora pathumthaniensis sp. nov. is proposed for the strain. The type strain is S582T (=NBRC 104112T =BCC 28624T).
