Le MoHE supervise les universités publiques, nomme leurs Vice-Chanceliers (Présidents) et accorde les licences permettant aux établissements d’enseignement supérieur privés de fonctionner. La direction de l'enseignement supérieur est responsable à la fois des aspects liés à l'éducation et à la recherche. L’agence Malaysia Qualification Agency (MQA) assure quant à elle le suivi de la qualité de l’enseignement dans les établissements malaisiens et la cohérence de l’offre universitaire et de ses nombreuses passerelles.
