Selenoprofiles removes overlapping predictions from different profiles, keeping only the prediction from the profile that seems closer to the candidate sequence. As expected, the great majority of output predictions in prokaryotic genomes were from the seld profile. We will refer to the prokaryotic SPS/SelD !genes as SelD, following the most common nomenclature in literature.! To be able to inspect results by hand, and also to focus on good-quality genomes, we considered a reduced set of species. We took the prok_reference_genomes.txt list from ftp://ftp.ncbi.nlm.nih.gov/genomes/GENOME_REPORTS/, which NCBI claims to be a "small curated subset of really good and scientifically important prokaryotic genomes". We named this the prokaryotic reference set (223 species - see Supplementary Material S8). We manually curated most of the analysis in this set, while we kept automatized the !analysis on the full set.! We detected SelD proteins in 58 genomes (26.0%) in the prokaryotic reference set (figure 1 in main paper), which become 2805 (33.9%) when considering the prokaryotic full set (figure SM1.1). The results were compared with headspace gas chromatography carried out in parallel. This technique was also applied to investigate the efficacy of chemical antibiotics and of natural compounds with antimicrobial properties. Antibiotics added to the sample cultures are apparently effective if the emission of hydrogen is suppressed, or if not, are either ineffective or the related bacteria are even resistant. The sensor approach was applied to prove bacterial contamination in food, animals, medical specimens and in ticks infected by Borrelia bacteria and their transfer to humans, thus causing Lyme disease. It is a unique advantage that the progress of an antibiotic therapy can be examined until the emission of hydrogen is finished. The described technique cannot identify the related bacteria but enables bacterial contamination by hydrogen emitting anaerobes to be recognized. The samples are incubated with the proper culture broth in closed septum vials which remain closed during the whole process.

Summary: Winogradsky column is widley used for microbial ecology studies and was employed to study microbial communities and assess the impact of the textile effluents in marine and freshwater environments. Soil and water samples were collected in Itaguaré, Bertioga, SP. The columns were prepared with the same nutrients (NPK, carbon and sulfur sources). Column Test received synthetic textile effluent (mixture of commercial dyes: yellow 0.1%, red 0.1% and blue 0.2%). Column without textile effluent was used as control. Incubation was carried out at room temperature, in the presence of indirect light. Visual observation was performed weekly for 2 months. Aerobic, microaerophile and anaerobic layers were processed: UFC count, isolation and characterization of axenic cultures (morphology, arrangement, response to Gram and O2 requirement, using enzymatic activities of catalase and cytochrome oxidase) and isolation of microrganisms that degrade dyes. They were used six different culture media (total bacteria, coliforms, anaerobic bacteria and red photosynthetic bacteria). Incubation at 28ºC and 37°C in the presence and absence of O2. The origin of the water and soil influence the formation of microbial communities. Prominent zonation was observed in freshwater columns, with extensive green and red zones, showing significant growth of phototrophics anaerobic bacteria.
