Are families “closely knit” or “loosely knit” entities? We describe a mea- sure of relatedness among polymer conformations. Based on weighted distance maps, this measure differs from existing measures mainly in two respects: (1) it is computationally fast, and (2) it can compare any two proteins, regardless of their relative chain lengths or degree of similarity. It does not require finding relative alignments. The measure is used here to determine the dissimilarities between all 12,403 possible pairs of 158 diverse protein structures from the Brookhaven Protein Data Bank (PDB). Combined with minimal spanning trees and hier- archical clustering methods,this measure is used to define structural families. It is also useful for rapidly searching a dataset of protein structures for specific substructural motifs.By using an analogy to distributions of Euclid- ean distances, we find that protein families are not tightly knit entities. In these reactions, sulfite formed from thiosulfate is oxidized to sulfate while hydrogen sulfide is transformed into thiosulfate. These processes occurring mostly in mitochondria are described as a canonical hydrogen sulfide oxidation pathway. In this review, we discuss the current state of knowledge on the interactions between hydrogen sulfide and hemoglobin, myoglobin and neuroglobin and postulate that thiosulfate is a metabolically important product of this processes. Hydrogen sulfide oxidation by ferric hemoglobin, myoglobin and neuroglobin has been defined as a non-canonical hydrogen sulfide oxidation pathway. Until recently, it appeared that the goal of thiosulfate production was to delay irreversible oxidation of hydrogen sulfide to sulfate excreted in urine; while thiosulfate itself was only an intermediate, transient metabolite on the hydrogen sulfide oxidation pathway. In the light of data presented in this paper, it seems that thiosulfate is a molecule that plays a prominent role in the human body. Thus, we hope that all these findings will encourage further studies on the role of hemoproteins in the formation of this undoubtedly fascinating molecule and on the mechanisms responsible for its biological activity in the human body. -

[email protected] Abstract: Blood hemoglobin (Hb) is the most abundant globular protein in humans, known to transport oxygen. Erythrocytes have ~10-3 M concentration levels of ATP in steady-state and we estimate that this high cannot be formed from 10-4 - 10-7 M levels of precursors via substrate- level phosphorylation of glycolysis. To account for this discrepancy, we propose that Hb serves as a ‘murzyme’ (a redox enzyme working along the principles of murburn concept), catalyzing the synthesis of the major amounts of ATP found in erythrocytes. This proposal is along the lines of our earlier works demonstrating DROS (diffusible reactive oxygen species) mediated ATP- synthesis as a thermodynamically and kinetically viable mechanism for physiological oxidative phosphorylation. We support the new hypothesis for Hb with theoretical arguments, experimental findings of reputed peers and in silico explorations. Using in silico methods, we demonstrate that adenoside nucleotide and 2,3-bisphosphoglycerate (2,3-BPG) binding sites are located suitably on the monomer/tetramer, thereby availing facile access to the superoxide emanating from the heme center. Our proposal explains earlier reported in situ experimental findings/suggestions of 2,3-BPG and ADP binding at the same locus on Hb. The binding energy is in the order of 2,3-BPG > NADH > ATP > ADP > AMP and agrees with earlier reports, potentially explaining the bioenergetic physiology of erythrocytes. -

The experimental results indicate that the azide-bound heme groups of the a- and (-chains in human adult methemoglobin and of the a- and 'y-chains in fetal methemoglobin are not equivalent. The affinity of the (3- or e-chain for azide ion appears larger than that of the a-chain. The nuclar magnetic resonance spectrum of hemoglobin Zfirich shows that the environment of the azide-heme complex in the abnormal (-chain is altered by the substitution of arginine for histidine in the (3-63 position, while the a-heme environment remains unaffected. Hemoglobin is a protein molecule consisting of four subunits (normally two a-chains and two (3-chains). Ada berbagai macam hemoprotein yang tersebar luas dalam tubuh manusia, seperti hemoglobin, myoglobin, citoglobin, neuroglobin, dan lain-lain. Semua hemoprotein tersebut memiliki fungsi beragam yang penting untuk berlangsungnya proses metabolisme dalam tubuh. Struktur hem pada pigmen fotosintesis (klorofil) tumbuhan sama dengan hemoglobin pada manusia, tetapi ion logam pada klorofil adalah magnesium (Mg) sedangkan pada hemoglobin adalah besi (Fe). Perbedaan inilah yang kurang diketahui oleh sebagian masyarakat sehingga ada yang mengira mengkonsumsi klorofil tumbuhan dapat meningkatkan kadar hemoglobin darah. Oleh karena itu, artikel ini bertujuan untuk mengetahui perbedaan antara hemoprotein manusia dengan klorofil dan fungsi hemoprotein dalam tubuh manusia. Berdasarkan bentuk ion Fe pada gugus hemnya, maka hemoprotein dapat dibagi atas: (1) Hemoprotein yang memiliki ion Fe2+ sehingga mampu mengikat oksigen yaitu; hemoglobin, myoglobin, neuroglobin, dan cytoglobin. (2) Hemoprotein yang memiliki ion Fe3+ sehingga berperan sebagai enzim oksidoreduktase yaitu; Sitokrom P450, Sitokrom yang terlibat dalam fosforilasi oksidatif, katalase, triptopan pirolase, dan NO sintase. Photosynthetic pigment of plants (chlorophyll) and human’s hemoglobin have the same structure but the metal ions are different. Chlorophyll has magnesium and human’s hemoglobin has iron (Fe). -
