Quantitative real time PCR was carried out on an ABI7700 instrument using commercially available target probes (“assay-on-demand”) as well as mastermix (all from Applied Biosystems, Applera Europe B.V., Rotkreuz, Switzerland). The 18S rRNA target was used for normalization of the amount of input material. RNA from a subset of RMS samples previously profiled with microarrays was used for cDNA synthesis with the SuperScript Kit (Invitrogen, Groningen, NL) using the same oligo(dT)-primers as used for target preparation. Then, 50 ng cDNA was used as template for the PCR reaction under universal cycling parameters. CT values of each target were calculated with the Sequence detector 1.9. and normalized to the CT values of the 18S rRNA.
