Introduction The microbiota of fish, like other vertebrates, play critical roles in host health and metabolism [1]. Fish microbiota include resident communities (autochthonous or associated with mucosa) and transient communities (allochthonous or associated with digesta) [2]. Most infections start at or affect the fish mucosal epithelia. The three major infection routes in fish are the gills, the skin, and the gastrointestinal tract [3], which are the first points of contact for pathogens. The mucosal surfaces of these organs represent an important barrier that supports and regulates a wide variety of microbial communities [2]. These diverse and balanced mucosa-associated microbial communities are essential for fish health [4], but the mechanism underlying their interactions with the host remains unclear. Characterizing the microbiota in healthy fish is an essential first step to elucidating the impacts of microbial manipulation in aquaculture systems. The evaluation of the bacte- rial community attached to the gills, which is the respiratory organ, has a long history [5]. However, except for several recent studies [6–10], this topic has received little attention. The gastrointestinal tract is a complex ecosystem that harbors diverse microbial commu- nities that can increase digestion efficiency and the use of nutrients, boost the immune system, and prevent the attachment and proliferation of opportunistic pathogens [11]. The establishment of balanced gastrointestinal microbiota is important in fish health and digestive function [11]. However, information regarding the functional roles that these microbes play in host metabolism is limited. The New Genetically Improved Farmed Tilapia (NEW GIFT) strain of Nile tilapia is the most commonly farmed tilapia in China and Southeast Asia [12]. The great impact and success of NEW GIFT is evident in developing countries, in which it has helped improve food and income security [12]. However, intensive aquaculture of tilapia has caused various disease problems, especially bacterial diseases [13], which has ultimately led to considerable mortality and consequent economic losses. Recently, insights into the farmed fish microbiome have opened up tantalizing new prospects for optimizing health and productivity in aquaculture systems, such as an increase in the application of probiotics [14]. Host-associated probiotics have a greater chance of competing with resident microorganisms, thus more effectively colonizing the host [15]. Therefore, the use of host- associated probiotics for disease prevention has become a consensus in aquaculture [15], and related studies have been conducted in tilapia [16–18]. To better screen host-associated probiotics, the gill and gastrointestinal mucosa-specific microbiota of farmed tilapia need to be further studied. To date, knowledge of the fish normal microbiome has mostly focused on the char- acteristics of microbial diversity, and little information on the functional capacity of the fish microbiome is available [19]. In the present study, we used 16S rRNA gene high-throughput sequencing and non-targeted gas chromatography/mass spectrometry (GC/MS) metabolomics technology to characterize the taxonomic diversity and functional potential of a farmed tilapia microbiome. The objectives of this study were as follows: (1) to characterize the structure and diver- sity of the gill and gastrointestinal digesta- and mucosa-associated microbiota in the NEW GIFT strain of farmed adult Nile tilapia, (2) to compare the predicted function of symbiotic microbiota at different sites in NEW GIFT Nile tilapia, and (3) to explore the correlation between intestinal microbiota and metabolites in NEW GIFT Nile tilapia under commercial aquaculture conditions. Results provide basic support for the nutritional health and disease prevention of farmed tilapia in aquaculture. 2. Materials and Methods 2.1. Sample Collection and Preparation Nile tilapia (NEW GIFT strain of Oreochromis niloticus) was sourced from the same batch of artificially incubated seeds and raised in flow-through aquaculture systems at Yingshan County, Huanggang City, Hubei Province, China. The experimental water was from a warm spring in the local mountain, and the water quality was fresh and Microorganisms 2021, 9, 617 3 of 24 unpolluted. After oxygenation and purification treatment in the aeration tank, all water quality parameters were within the normal range for tilapia. The water temperature was kept at about 28.5 ◦C, which was within the optimal temperature range for tilapia farming [20,21]. The fish were fed with the commercial diet at a daily rate of 3%

We show the former to have arisen as part of a radiation of effector-associated α-helical adaptor domains that likely mediate homotypic interactions bringing together diverse effector and signaling domains in predicted bacterial apoptosis- and counter-invader systems. Following the decline in populations of this species in the wild, its market prices rose as high as $80 and $240/kg when sold as food or ornamental sh, respectively.

The gills of fish are a unique organ system and serve several functions including respiration, osmoregulation, excretion of nitroge- nous wastes, and acid-base regulation.1 The gills are the primary site of oxygen exchange in fish and are in intimate contact with the aquatic environment. In most cases, the separation between the water and the tissues of the fish is only a few cell layers thick. Gills are a common target for assault by infectious and noninfectious disease processes.2 Nonlethal diagnostic biopsy of the gills can identify pathologic changes, provide samples for bacterial culture/identification/sensitivity testing, aid in fungal element identification, provide samples for viral testing, and provide parasitic organisms for identification.3–6 This diagnostic test is so important that it should be included as part of every diagnostic workup performed on a fish.

The realization that our selves could be understood only on the scale of millions of years creates dizziness. It is like that first time lying on one’s back staring into the time machine that is the star-filled night sky and it’s hitting you that many of those stars are now long dead. Those in Evolutionary Psychology (EP) are used to the concept of Deep Time. Some new term needs to be invented for what is stressed in Neil Shubin’s Your Inner Fish. Bottomless Time? Unfathomable Time? Shubin invites us to pan back our usual EP scale by three orders of magnitude from the savannah ape and consider ourselves from the perspective of 3.5 billion years. Of course, in doing this, Shubin is taking us back well beyond the “inner fish” of the title, but it is fish that made Shubin famous.

Brown1,2 and Jennifer J. Wernegreen1,2* Abstract Background: Symbiotic associations between gut microbiota and their animal hosts shape the evolutionary trajectories of both partners. The genomic consequences of these relationships are significantly influenced by a variety of factors, including niche localization, interaction potential, and symbiont transmission mode. In eusocial insect hosts, socially transmitted gut microbiota may represent an intermediate point between free living or environmentally acquired bacteria and those with strict host association and maternal transmission. Results: We characterized the bacterial communities associated with an abundant ant species, Camponotus chromaiodes. While many bacteria had sporadic distributions, some taxa were abundant and persistent within and across ant colonies. Specially, two Acetobacteraceae operational taxonomic units (OTUs; referred to as AAB1 and AAB2) were abundant and widespread across host samples. Dissection experiments confirmed that AAB1 and AAB2 occur in C. chromaiodes gut tracts. We explored the distribution and evolution of these Acetobacteraceae OTUs in more depth. We found that Camponotus hosts representing different species and geographical regions possess close relatives of the Acetobacteraceae OTUs detected in C. chromaiodes. Phylogenetic analysis revealed that AAB1 and AAB2 join other ant associates in a monophyletic clade. This clade consists of Acetobacteraceae from three ant tribes, including a third, basal lineage associated with Attine ants. This ant-specific AAB clade exhibits a significant acceleration of substitution rates at the 16S rDNA gene and elevated AT content.

Long5,6 The polypterids (bichirs and ropefish) are extant basal actinopterygian (ray-finned) fishes that breathe air and share similarities with extant lobe-finned sarcopterygians (lungfishes and tetrapods) in lung structure. They are also similar to some fossil sarcopterygians, including stem tetrapods, in having large paired openings (spiracles) on top of their head. The role of spiracles in polypterid respiration has been unclear, with early reports suggesting that polypterids could inhale air through the spiracles, while later reports have largely dismissed such observations. Here we resolve the 100-year-old mystery by presenting structural, behavioural, video, kinematic and pressure data that show spiracle-mediated aspiration accounts for up to 93% of all air breaths in four species of Polypterus. Fluids comprised of water, chemicals, and proppant (e.g., sand) are injected at high pressures during hydraulic fracturing, and these fluids mix with formation porewaters and return to the surface with the hydrocarbon resource. Despite the addition of biocides during operations and the brine-level salinities of the formation porewaters, microorganisms have been identified in input, flowback (days to weeks after hydraulic fracturing occurs), and produced fluids (months to years after hydraulic fracturing occurs). Microorganisms in the hydraulically fractured system may have deleterious effects on well infrastructure and hydrocarbon recovery efficiency. The reduction of oxidized sulfur compounds (e.g., sulfate, thiosulfate) to sulfide has been associated with both well corrosion and souring of natural-gas, and proliferation of microorganisms during operations may lead to biomass clogging of the newly created fractures in the shale formation culminating in reduced hydrocarbon recovery. Consequently, it is important to elucidate microbial metabolisms in the hydraulically fractured ecosystem.

For this categorization, we have considered both our observation-based as well as the disdrometer-assigned National Weather Service (NWS) 20 code. Initially, the precipitation samples had been assigned one of the four categories based on our manual observation. In the next step, we have used each NWS code and its occurrence in each precipitation sample to finalize the precipitation category. During this step, a precipitation sample was categorized into snow, only when we identified a snow type NWS code (Snow: S-, S, S+ and/or Snow Grains: SG). Likewise, a precipitation sample was categorized into hail/thunderstorm, only when the cumulative sum of NWS codes for hail was 25 counted more than five times (i.e., A + SP ≥ 5; where A and SP are the codes for soft hail and hail, respectively).
