It is a mystery the creators of the show are yet to reveal, but that has not stopped the internet from speculating. One leading theory is that the numbers are not assigned by Red, but by Agent Keen. This theory is based on the prediction that Liz will become more like Red as the series develops. The lower the number, the greater the impact.
