Cell lines and culture

Cell lines were maintained at 37°C with 5% CO2 atmosphere and all cell culture media were supplemented with 1% Penicillin/Streptomycin (Invitrogen). For cell synchronisation, cells were treated with 24 h of serum starvation, followed by 24 h of thymidine treatment and 3 h of drug-free media before drug treatment.

Generation of stable cell lines

To establish stable knockdown of TP53 and autophagy-related , U2OS cells were infected with viral particles produced from HEK293T cells transfected with targeting plasmids along with lentiviral packaging plasmids. Two days after infection, cells were selected with puromycin (1 μg/ml) for two weeks. The shRNA plasmids used in this study were as follows: shATG5-pLKO.1-puro was cloned using the following targeting sequence (sense): 5’-GACAAGAAGACATTAGTGA-3’ as described previously (1). shp53- pLKO.1-puro (#19119) and pLKO.1-empty vector (control shRNA) (#10878) were purchased from

Addgene. psi-LVRU6MP lentiviral plasmids targeting IL-1β and IL-8 were purchased from GeneCopoeia.

To establish stable expression of GFP-H2B and GFP-LC3, cells were infected with viral particles produced from HEK293T cells transfected with pBabe-puro-H2B-GFP (#26790) or pBabe-puro-GFP-LC3 (#22405)

(Addgene) along with retroviral packaging plasmids.

Flow cytometry

Cells were fixed with ice-cold 70% ethanol overnight. For phospho-histone-H3/propidium iodide (PI) analysis, fixed cells were washed twice in PBS with 0.5% BSA before incubating with 1:500 dilution of phospho-histone H3 antibody conjugated with Alexa Fluor 488 (Cell Signaling) for 1 h in the dark at room temperature. The samples were then washed in 0.5% BSA in PBS and incubated with 250 μg/ml RNase A and 10 μg/ml PI at 37°C for 30 min before analysis. FACS analyses were performed with a BD Accuri C6 flow cytometer (BD Biosciences) using two-parameter scanning; FL1-H (FITC) versus FL2-A (PI) and data were analysed using FlowJo® (FlowJo, LLC). Scratch wound migration assay

Cells were incubated with CM for 2 days. At 90% confluency, the monolayer cell was scratched with a 200

μl pipette tip evenly to generate a wound. To track wound closure rate, live-cell imaging was performed with 20X objective lens as described above. Images were captured every 4 h for 24 h and the distance travelled by cells was measured between the two boundaries of a cellular area using ImageJ. The percentage of wound closure was calculated as follows: [(Area of original wound - Area of actual wound) / Area of original wound] ×100%.

Cell Invasion Assay

U2OS cells expressing chromatin marker H2B-GFP were seeded at 4 x 105 cells per 10 cm dish followed by incubation with CM for 2 days. Cells were then plated on the top surface of transwell filter chambers pre-coated or uncoated with Matrigel (BD Biosciences) and cultured for 24 h. Invasive cells present on the lower surface were fixed in 4% paraformaldehyde and observed under 20X objective lens (5-8 random fields per insert). Percentage of invasive cells was determined using the formula: Invasive cells (%) = (Mean number of cells invading through Matrigel matrix insert membrane / Mean number of cells migrating through uncoated insert membrane) ×100%. Mean number of invasive cells was calculated as average cell number from 8 random fields per condition of 3 independent experiments.

Choroid angiogenesis assay

The choroid tissue from eyes of P3 mice was separated in 10% FBS-PBS solution. The peripheral choroid layer was separated from the retina and cut into approximately 1 mm × 1 mm segments. Each segment was mounted on a 20 μl drop of Matrigel and was incubated with respective CM 1:3 diluted with EGM2 media

(Lonza) over four days. Fresh media was supplemented every other day. Individual explants were imaged under phase contrast on Day 4 using Nikon Eclipse-Ti microscope. The ratio of area of vascular sprouting vs area of the explant was analysed using ImageJ. A minimum of 6 explants was analysed per treatment.

Live-cell imaging

Cells were grown on glass-bottom 6-well plates (MatTek) and imaged on a Nikon inverted fluorescence microscope. The microscope was equipped with EMCCD camera (Photometrics Evolve 512), precision motorised stage and Nikon Perfect Focus. Cells were kept in a controlled atmosphere of 37°C and 5% humidified CO2. Images were captured at multiple sites every 30 min for 48 h - 72 h using a Plan apo 40X objective. Images were processed and analysed by MetaMorph software (Molecular Devices). The duration of mitotic cell death (MCD) was defined as the time of cell rounding to onset of blebbing followed by lysis, whereas mitotic slippage was defined as the time of cell rounding to onset of blebbing followed by cell flattening and reattaching to the glass plate.

Immunoblotting

Cells were lysed in RIPA buffer (Pierce) containing Protease/Phosphatase Inhibitor Cocktail (Thermo

Scientific). concentration was measured using Bradford assay (Bio-Rad). An appropriate volume of Laemmli sample buffer was added to equal amounts of total protein followed by boiling for 5 min.

Samples were subjected to SDS–PAGE electrophoresis before transfer to a nitrocellulose membrane (Bio-

Rad). After overnight incubation at 4°C in primary antibody appropriately diluted in 3% milk (Bio-Rad) in

PBS, membranes were incubated with HRP-conjugated secondary antibodies appropriately diluted in 3% milk in PBS. Signal was detected using enhanced chemiluminescence (ECL) (GE Healthcare Life Sciences) and ChemiDoc IP imaging system (Bio-Rad).

Quantification of cellular migration and metastasis in zebrafish (ZgraftTM)

The Zebrafish Research Facility as well as the Animal Care Committee in Acenzia is certified through

Ontario Ministry of Agriculture, Food and Rural Affairs (OMAFRA) and all protocols used in the laboratories were monitored by the Animal Health and Welfare Branch, OMAFRA. Fishes were housed and maintained using Tecniplast’s ZebTec system with a controlled day-night (14 h light/10 h dark) light cycle in the facility. Embryos were obtained from natural spawnings and developmental stages are reported as hours post-fertilization (hpf) at 28.5°C. CM was prepared from U2OS cells carrying either pLKO.1 control vector or shATG5 plasmid (as described above). U2OS cells carrying chromatin marker H2B-GFP were incubated with CM two days before injection. Xenotransplanted U2OS cells were visualised in the zebrafish embryos with both green fluorescence (H2B-GFP) as well as red fluorescence by staining with

DiI (Vybrant Life Technologies). Cells from each treatment were detached at 80% confluence using

Trypsin-EDTA solution (Sigma). Cells were further incubated for 45 min at 37°C in serum free culture media containing DiI (Vybrant, Life Technologies) at a concentration of 5 μl dye per one million cells.

After incubation, cells were washed twice and re-suspended in serum free media for injection. Zebrafish embryos at 48 hpf were then dechorionated when required and anesthetised with tricaine (Sigma). Using

Nanoject II (Drummond) injector, approximately 100 cells were injected into the yolk of each embryo.

After injection, embryos were incubated for 2 h at 32°C and checked for successful injection. Embryos with fluorescent cells outside the yolk sac were excluded from further experimentation and analysis. Properly injected embryos were further incubated at 32°C in fresh fish tank system water for 48 h and imaged.

Embryos were anesthetised on a microscope slide at 48 h post injection and imaged using Leica M165 LC.

Images were gathered, aligned to a specific orientation and analysed by ImageJ software to determine metastatic tumour foci position relative to injection site (0,0 on graph). Tumour foci observed in all tested larvae, in each treatment group (presented as n on the graph), were presented as scatter plots. All foci in one larva were represented by one colour. For consistent quantitative comparison of the differentially treated cells, Invasion Index measured the ability of cells to invade and Migration Index measured the ability of cells to migrate. These were calculated as follows: Invasion index = Number of metastases formed per 100 cells injected. Migration index = Distance travelled by metastases as percent of the maximum distance cells can migrate within the fish. To rule out the influence of differential proliferation and viability of U2OS cells in the four treatments, the total residual GFP fluorescence intensity of the tumour cells in the larvae was measured using ImageJ as described previously (2). As only the GFP reporter genes drive viable cells to fluoresce, the effects of the treatment on the viability and/or proliferation of the tumour cells were assessed by the fluorescence of the tumour foci in the larvae. Murine xenograft assays

BALB/c athymic nude mice (nu/nu) purchased from InVivos were kept under specific pathogen–free (SPF) conditions. 2.5 x 106 HCT116 colon cancer cells were mixed with 20% BD Matrigel matrix and injected subcutaneously into both dorsal flanks of female nude mice (n = 5 mice in each treatment group). 10 days later, when tumour volume reached around 300 mm3, mice were injected intraperitoneally with vehicle control (10% DMSO, 12.5% Cremophor, 12.5% ethanol, and 65% saline based diluent), Noc (10 mpk),

PTX (10 mpk), chloroquine (CQ, 30 mpk), Noc + CQ (10 mpk:30 mpk) or PTX + CQ (10 mpk:30 mpk) every three days for two weeks. Tumour volume was measured every three days since beginning of treatment by using the formula: (Length × Width2)/2. Mice were sacrificed at the end of the treatment schedule and all tumours were harvested for weight measurement, histochemistry and immunofluorescence.

Tumour tissue was fixed in 10 % buffered neutral formalin solution for histological studies. After fixation, tissues were embedded in paraffin wax and solid sections were cut at 4 μm. The sections were deparaffinised in xylene, hydrated using graded series of alcohol and blocked using 3% BSA in PBS for 1 h at room temperature and then stained according to immunofluorescence protocol described above.

Immunohistochemistry

For paraffin-embedded tissues, the sections were deparaffinised in xylene using graded series of alcohol, rehydrated with decreasing graded series of alcohol and washed in PBS. For cryosectioned tissue, the sections were fixed in 4% paraformaldehyde and washed in PBS. Paraffin-embedded sections were subjected to heated antigen retrieval in citrate buffer (pH 6.0). Tissue endogenous peroxidase activity was blocked using 3% hydrogen peroxide for 15 min at room temperature. Blocking was performed using PBS containing 3% normal goat serum, 1% BSA and 0.1% Triton X-100 for one hour at room temperature. The sections were then incubated with primary antibodies 1:100 diluted overnight at 4°C, followed by incubation with biotinlyated secondary antibodies (Vector laboratories, USA). Next, sections were incubated in Avidin:Biotinylated Complex (ABC; Vector Laboratories, USA) for 30 minutes.

Sections were developed with 3,3’-diaminobenzidine (DAB) substrate (Vector Laboratories, USA) to give a brown colour stain and nuclei were counterstained with haematoxylin. Slides were mounted with Fluka Eukitt® quick-hardening mounting medium (Sigma-Aldrich, USA). Negative controls were carried out in the absence of the primary antibody. Images were taken using Carl Zeiss slide scanner Axio Scan.Z1 using a Plan-Apochromat 40x/0.95 NA objective and Hitachi HV F202, and ZEN 2 slidescan software. The immunohistochemical stained image was scored blind by two of the authors (X.F.W. and H.C.C.). Intensity of imaged sections was scored by negative-0, weak-1, moderate-2 or strong-3 positive staining intensity.

Percentage of the positively stained tumour cells at several representative regions were recorded as numerical score in every 10% (Supplementary Table 5). H scores were then calculated by summing the product of staining intensity (0-3) and numerical value from the percentages of stained cells to each intensity

(0-100). H scores ranged from 0 to 300. The observer differences were less than 5%, and the mean of the two values were obtained.

SILAC Labelling

RPE-1 cells were cultured in ready-to-use light and heavy SILAC DMEM/F12 media, containing light or

12 12 heavy arginine and lysine (“R0K0 DMEM/F12” with C6 -L-arginine (Sigma Aldrich) and C6 -L-lysine

13 13 (Sigma Aldrich) or “R10K8 DMEM/F12” with C6 -L-arginine (Cambridge Isotope) and C6 -L-lysine

(Cambridge Isotope), respectively), and supplemented with dialyzed FBS. SILAC labelling was performed as previously described (3). For forward SILAC experiments, light-labelled cells were treated with DMSO and heavy-labelled cells were treated with Noc. For reverse SILAC experiment, heavy-labelled cells were treated with DMSO and light-labelled cells were treated with Noc. Cells were harvested by trypsinisation and lysed using RIPA buffer (Thermo Scientific) with Protease/Phosphatase Inhibitor Cocktail (Thermo

Scientific). Protein concentration was measured using Bradford assay (Bio-Rad). Equal amounts of protein from R0K0 and R10K8 were mixed and boiled with loading buffer at 95°C for 5 min. Eluted protein complexes were separated by one-dimensional 4–12% NuPage Novex Bis–Tris Gel (Invitrogen), stained with Colloidal Blue Staining Kit (Invitrogen) and digested with trypsin using in-gel digestion as described previously (3). Mass spectrometry and data analysis

Tryptic peptides were analysed using Thermo Scientific Easy-nLC with 15 cm column (Acclaim PepMapTM

RSLC, C18, 100 Å, 2 μm, 75 mm × 15 cm) coupled with Orbitrap XL (Thermo Scientific). Peptides were loaded with buffer A (0.1% formic acid, 2% acetonitrile) and eluted with a 120 min gradient at a flow rate of 250 nl/min from 8-40% buffer B (0.1% formic acid, 80% acetonitrile). Mass spectra were acquired in positive ion mode. Survey full scan MS spectra (m/z 310–1400) were acquired with a resolution of r = 60,000, an AGC target of 1e6, and a maximum injection time of 700 ms. The ten most intense peptide ions in each survey scan with an ion intensity of >2000 counts and a charge state ≥2 were isolated sequentially to a target value of 1e4 and fragmented in the linear ion trap by collisionally-induced dissociation using normalized collision energy of 35%. A dynamic exclusion was applied using a maximum exclusion list of 500 with one repeat count and 30 s repeat, exclusion duration of 60 s. SILAC peptide and protein quantification was performed with MaxQuant version 1.5.0.30 using default settings. Database searches of MS data were performed using Uniprot human FASTA (2015 Jan release, 89706 ) with tryptic specificity allowing maximum two missed cleavages, two labeled amino acids, and an initial mass tolerance of 6 ppm for precursor ions and 0.5 Da for fragment ions. Cysteine carbamidomethylation was searched as a fixed modification, and N-acetylation and oxidized methionine were searched as variable modifications. Labeled arginine and lysine were specified as fixed or variable modifications, depending on the prior knowledge about the parent ion. Maximum false discovery rates were set to 0.01 for both protein and peptide. Proteins were considered identified when supported by at least one unique peptide with a minimum length of seven amino acids.

Microarray and data analysis

Synchronised U2OS cells were treated with DMSO or Noc for 48 h, followed by total RNA extraction using

RNeasy plus Mini Kit (QIAGEN) according to manufacturer’s instructions. RNA yield quantity and quality were assessed using NanoDrop Spectrophotometer (NanoDrop Products, Thermo Fisher Scientific, Inc.,

Wilmington, DE, USA) and Agilent Bioanalyzer with Agilent 6000 Nano RNA kit (Agilent Technology,

Santa Clara, CA, USA). Samples were considered acceptable for testing when 28S and 18S rRNA bands resolved into two discrete bands that had no significant smearing below each band with RIN value more than 8.0. Double stranded cDNA was generated from the RNA sample using the GeneChip® WT PLUS

Reagent Kit according to the manufacturer protocol. Fragmentation and end-terminus labeling of cDNAs were done using the same kit according to the manufacturer protocol. The quality and concentration of cDNAs were measured using NanoDrop Spectrophotometer and only 5.5 μg of cDNA will be used for microarray analysis. The samples were then hybridized to GeneChip® Human Transcriptome Array 2.0 at

45°C for 16 h overnight, following manufacturer procedures. GeneChips post-processed were done on the

AFX Fluidics 450 Station, according to all AFX protocols and procedures defined for the Human

Transcriptome Array 2.0 (FS450_0001), as outlined in the kit manual. GeneChips were scanned on the

GC3000 G7 Scanner. Data were extracted and processed using Partek® Genomics Suite™ (Partek

Incorporated, St. Louis, MO,USA). For microarray data analysis, raw microarray .cel files were imported into Partek Genomic Suite (v7.0) (Partek Inc., St. Louis, MO) with the core meta-probe set. The configuration consisted of a pre-background adjustment for GC content and probe sequence, Robust Multi- array Analysis (RMA) for background correction, quantile normalization and probe set summarization using median computation from the raw data of each file. All signals were log2 transformed. Library files were those specified by Affymetrix (Human 2.0 AGCC library file) and the annotation file version was HTA-2_0.na36.hg19.transcript.csv. For determination of differential expression, probe set information is summarized into gene level information. The ANOVA was performed for all samples with contrasts set to type of drug treatment. Genes differentially expressed by >2.5 and <-2.5 folds between two biological replicates of Noc versus DMSO with an unadjusted p-value of less than 0.05 were selected and examined.

Hierarchical clustering was created based on all annotated genes from the selected differential gene list. The microarray data have been deposited in the GEO repository under accession number GSE114515. Statistical methods

All statistical analyses were performed using GraphPad Prism 6. Significance levels for comparisons between two groups were determined with two-tailed Student t-test. Significance levels for comparisons of more than two groups were determined with two-way analysis of variance (ANOVA).
